A model of the spectral diffuse attenuation coefficient of downwelling irradiance was constructed for Chincoteague Bay, Maryland, and the Rhode River, Maryland. The model is written in terms of absorption spectra of dissolved yellow substance, the chlorophyll-specific absorption of phytoplankton, and absorption and scattering by particulate matter (expressed as turbidity). Based on published light requirements for submersed aquatic vegetation (SAV) in Chesapeake Bay, the model is used to calculate the range of water-quality conditions that permit survival of SAV at various depths. Because the model is spectrally based, it can be used to calculate the attenuation of either photosynthetically active radiation (PAR, equally weighted quanta from 400 nm to 700 nm) or photosyntheticallyusable radiation (PUR, the integral of the quantum spectrum weighted by the pigment absorption spectrum of SAV). PUR is a more accurate measurement of light that can be absorbed by SAV and it is more strongly affected by phytoplankton chlorophyll in the water column than is PAR. For estuaries in which light attenuation is dominated by turbidity and chlorophyll, the model delimits regions in which turbidity alone (chlorophyll <10 μg 1?1), chlorophyll alone (turbidity <1 NTU) or both factors (chlorophyll >10 μg 1?1, turbidity >1 NTU) must be reduced to improve survival depths for SAV.

The temporal and spatial distributions of salinity, dissolved oxygen, suspended particulate material (SPM), and dissolved nutrients were determined during 1983 in the Choptank River, an estuarine tributary of Chesapeake Bay. During winter and spring freshets, the middle estuary was strongly stratified with changes in salinity of up to 5‰ occurring over 1 m depth intervals. Periodically, the lower estuary was stratified due to the intrusion of higher salinity water from the main channel of Chesapeake Bay. During summer this intrusion caused minimum oxygen and maximum NH4 + concentrations at the mouth of the Choptank River estuary. Highest concentrations of SPM, particulate carbon (PC), particulate nitrogen (PN), total nitrogen (TN), total phosphorous (TP) and dissolved inorganic nitrogen (DIN) occurred in the upper estuary during the early spring freshet. In contrast, minimum soluble reactive phosphate (SRP) concentrations were highest in the upper estuary in summer when freshwater discharge was low. In spring, PC:PN ratios were >13, indicating a strong influence by allochthonous plant detritus on PC and PN concentrations. However, high concentrations of PC and PN in fall coincided with maximum chlorophyll a concentrations and PC:PN ratios were <8, indicating in situ productivity controlled PC and PN levels. During late spring and summer, DIN concentrations decreased from >100 to <10 μg-at l?1, resulting mainly from the nonconservative behavior of NO3 ?, which dominated the DIN pool. Atomic ratios of both the inorganic and total forms of N and P exceeded 100 in spring, but by summer, ratios decreased to <5 and <15, respectively. The seasonal and spatial changes in both absolute concentrations and ratios of N and P reflect the strong influence of allochthonous inputs on nutrient distributions in spring, followed by the effects of internal processes in summer and fall.

A three-dimensional, time-dependent hydrodynamic and suspended sediment transport model was performed and applied to the Danshuei River estuarine system and adjacent coastal sea in northern Taiwan. The model was validated with observed time-series salinity in 2001, and with salinity and suspended sediment distributions in 2002. The predicted results quantitatively agreed with the measured data. A local turbidity maximum was found in the bottom water of the Kuan-Du station. The validated model then was conducted with no salinity gradient, no sediment supply from the sediment bed, wind stress, and different freshwater discharges from upstream boundaries to comprehend the influences on suspended sediment dynamics in the Danshuei River estuarine system. The results reveal that concentrations of the turbidity maximum simulated without salinity gradient are higher than those of the turbidity maximum simulated with salinity gradient at the Kuan-Du station. Without bottom resuspension process, the estuarine turbidity maximum zone at the Kuan-Du station vanishes. This suggests that bottom sediment resuspension is a very important sediment source to the formation of estuarine turbidity maximum. The wind stress with northeast and southwest directions may contribute to decrease the suspended sediment concentration. When the freshwater discharges increase at the upstream boundaries, the limits of salt intrusion pushes downriver toward river mouth. Suspended sediment concentrations increase at the upriver reaches in the Danshuei River to Tahan Stream, while decrease at Kuan-Du station.

Evaluating the effects of anthropogenic activities is dependent upon data collection prior to impact, though funds are rarely allocated to conduct an assessment before a critical need arises. The Savannah Harbor Expansion Project is one such activity that includes dredging of the Savannah River. It may potentially change physical conditions of the estuary thereby altering fish assemblages. The purpose of the present study was to characterize pre-impact fish assemblages along a salinity gradient near the mouth of the river and determine which abiotic factors most influence them. One site within the mouth of the Savannah River and two sites immediately outside the river mouth were sampled monthly for 2 years using both a beam trawl and seine net. Salinity, temperature, dissolved oxygen, and sediment grain size were assessed. All four factors had a significant effect on fish assemblages. A total of 3943 fishes representing ≥55 species formed three statistically distinct fish assemblages and at least three seasonal assemblages. Only 24 species (43.6 %) were collected by both gear types indicating the importance of using multiple gear types to assess fish assemblages. We conclude that the fish assemblages near the mouth of the Savannah River may be altered or may shift given the predicted increase in salinity and/or the possible changes in sediment composition from channel dredging. Understanding the abiotic factors that most influence spatial and seasonal fish distributions prior to dredging will be invaluable in predicting how organisms will be impacted by similar public projects elsewhere.

Water column optical properties of Greater Florida Bay were investigated in the context of their impacts on seagrass distribution. Scattering played an important role in light attenuation throughout the shallow water system. The northwest region was characterized by an absence of seagrasses and the highest scattering by particles, mostly from resuspended carbonate sediments. Higher seagrass densities were observed in the open waters just north of the Florida Keys, where absorption coefficients were dominated by colored dissolved organic material and scattering was lower than in the northwest region. Patchy dense seagrass meadows were observed in the clear waters south of the Keys where scattering and absorption were low and contributed equally to light attenuation. In general, seagrasses were observed in areas where >7.5% of surface irradiance reached the plants and where optical properties were not dominated by scattering. Although the prevention of eutrophication and nuisance algal blooms may be necessary for preserving seagrass meadows in this system, our observations and model calculations indicate that nutrient control alone may be insufficient to permit seagrass recolonization if optical properties are dominated by particulate scattering from resuspended sediments.

Submersed aquatic vegetation (SAV) is an important component of shallow water estuarine systems that has declined drastically in recent decades. SAV has particularly high light requirements, and losses of SAV have, in many cases, been attributed to increased light attenuation in the water column, frequently due to coastal eutrophication. The desire to restore these valuable habitats to their historical levels has created the need for a simple but accurate management tool for translating light requirements into water quality targets capable of supporting SAV communities. A procedure for calculating water quality targets for concentrations of chlorophyll and total suspended solids (TSS) is derived, based on representing the diffuse attenuation coefficient for photosynthetically active radiation, Kd(PAR), as a linear function of contributions due to water plus colored dissolved organic matter (CDOM), chlorophyll, and TSS. It is assumed that Kd(PAR) conforms to the Lambert-Beer law. Target concentrations are determined as the intersection of a line representing intended reduction of TSS and chlorophyll by management actions, with another line describing the dependence of TSS on chlorophyll at a constant value of Kd(PAR). The validity of applying the Lambert-Beer law to Kd(PAR) in estuarine waters was tested by comparing the performance of a linear model of Kd(PAR) with data simulated using a more realistic model of light attenuation. The linear regression model tended to underestimate Kd(PAR) at high light attenuation, resulting in erroneous predictions of target concentrations at shallow restoration depths. The errors result more from the wide spectral bandwidth of PAR, than from irrecoverable nonlinearities in the diffuse attenuation coefficient per se. In spite of the failure of the Lambert-Beer law applied to Kd(PAR), the variation of TSS with chlorophyll at constant Kd(PAR) determined by the more mechanistic attenuation model was, nevertheless, highly linear. Use of the management tool based on intersecting lines is still possible, but coefficients in the line describing the dependence of TSS on chlorophyll at constant Kd(PAR) must be determined empirically by application of an optical model suitably calibrated for the region of interest. An example application of the procedure to data from the Rhode River, Maryland, indicates that approximately 15% reduction in both TSS and chlorophyll concentrations, or 50% reduction in chlorophyll alone, will be needed to restore conditions for growth of SAV to levels that existed in the late 1960s.

A year-long study of incident and underwater light transmittance (400–800 nm) in the Rhode River, Maryland, a tidal tributary to Chesapeake Bay, indicated that light transmittance responded in both intensity and spectral quality to changes in the amount and type of dissolved and suspended materials in the water. At times of relatively clear water, transmittance was similar to that previously reported in the literature for coastal waters. With high concentrations of suspended and dissolved materials in the water, attenuation of irradiance was high in the upper part of the water column and different for the various wave bands, depending on the type of material present. At such times, attenuation was higher in the upper part of the water column under sunny, clear skies than on cloudy days. We believe this to be due to higher concentrations of pigments and suspended particles in the water on sunny days, increasing the scattering and adsorption. A second factor was a lower average cosine on cloudy days, decreasing the effect of scattering on the average path length per meter of depth. High attenuation coefficients in the middle of the spectrum are attributed to accessory pigments. Regression of the diffuse attenuation coefficient on eight water-quality parameters explained up to 93% of the variance in the attenuation coefficient. Chlorophylls a and c and mineral suspensates were the three most important variables for data taken under clear skies. In contrast, under cloudy skies, the three most important variables were different for different wavelengths. Models of irradiance attenuation in turbid estuarine waters require the use of more variables than models for open ocean waters.

Sediment transport and trapping in the Hudson River estuary
The Hudson River estuary has a pronounced turbidity maximum zone, in which rapid, short-term deposition of sediment occurs during and following the spring freshet. Water-column measurements of currents and suspended sediment were performed during the spring of 1999 to determine the rate and mechanisms of sediment transport and trapping in the estuary. The net convergence of sediment in the lower estuary was approximately 300,000 tons, consistent with an estimate based on sediment cores. The major input of sediment from the watershed occurred during the spring freshet, as expected. Unexpected, however, was that an even larger quantity of sediment was transported landward into the estuary during the 3-mo observation period. The landward movement was largely accomplished by tidal pumping (i.e., the correlation between concentration and velocity at tidal frequencies) during spring tides, when the concentrations were 5 to 10 times higher than during neap tides. The landward flux is not consistent with the long-term sediment budget, which requires a seaward flux at the mouth to account for the excess input from the watershed relative to net accumulation. The anomalous, landward transport in 1999 occurred in part because the freshet was relatively weak, and the freshet occurred during neapetides when sediment resuspension was minimal. An extreme freshet occurred during 1998, which may have provided a repository of sediment just seaward of the mouth that re-entered the estuary in 1999. The amplitude of the spring freshet and its timing with respect to the spring-neap cycle cause large interannual variations in estuarine sediment flux. These variations can result in the remobilization of previously deposited sediment, the mass of which may exceed the annual inputs from the watershed.

Ten years (1985–1994) of data were analyzed to investigate general patterns of phytoplankton and nutrient dynamics, and to identify major factors controlling those dynamics in the York River Estuary, Virginia. Algal blooms were observed during winter-spring followed by smaller summer blooms. Peak phytoplankton biomass during the winter-spring blooms occurred in the mid reach of the mesohaline zone whereas peak phytoplankton biomass during the summer bloom occurred in the tidal fresh-mesohaline transition zone. River discharge appears to be the major factor controlling the location and timing of the winter-spring blooms and the relative degree of potential N and P limitation. Phytoplankton biomass in tidal fresh water regions was limited by high flushing rates. Water residence time was less than cell doubling time during high flow seasons. Positive correlations between PAR at 1 m depth and chlorophylla suggested light limitation of phytoplankton in the tidal fresh-mesohaline transition zone. Relationships of salinity difference between surface and bottom water with chlorophylla distribution suggested the importance of tidal mixing for phytoplankton dynamics in the mesohaline zone. Accumulation of phytoplankton biomass in the mesohaline zone was generally controlled by N with the nutrient supply provided by benthic or bottom water remineralization.

Representation of the subsurface light field is a crucial component of pelagic ecosystem and water quality models. Modeling the light field in estuaries is a particularly complicated problem due to the significant influence of high concentrations of dissolved and particulate matter that are derived from both terrestrial and estuarine sources. The goal of this study was to develop a relatively simple but effective way to model light attenuation variability in a turbuid estuary (Chesapeake Bay, United States) in a coupled physical-biological model. We adopted a simple, nonspectral empirical approach. Surface water quality data (salinity was used as a proxy of chromophoric dissolved organic matter [CDOM]) and light measurements from the Chesapeake Bay Program were used to determine the absorption coefficients in a linear attenuation model using regression methods. This model predicts Kc (specific attenuation due to phytoplankton/chlorophylla [chla]), Kt (specific attenuation due to total suspended solids), and Ks (a function of specific attenuation coefficients of CDOM in relation to salinity). The Bay-wide fitted relation between the light attenuation coefficient and water quality concentrations gives generally good estimates of total light attenuation, Kd. The direct inclusion of salinity in the relationship has one disadvantage: it can yield negative values for Kd at high salinities. We developed two separate models for two different salinity regimes. This approach, in addition to solving the negative Kd problem, also accounts for some changes in specific light absorption by chla, seston (nonphytoplankton particulate matter), and CDOM that apparently occur in different salinity regimes in Chesapeake Bay. The resulting model predicts the statistical characteristics (i.e., the mean and variance) of Kd quite accurately in most regions of Chesapeake Bay. We also discuss in this paper the feasibility and caveats of using Kd converted from Secchi depth in the empirical method.

There was a net influx of suspended particulate matter to the uppermost part of the Rhode River estuary during the several years of this study. Most of the influx was due to episodic discharges of suspended sediment from the watershed during heavy rains. In contrast, tidal exchange of particulate matter was not related to rainstorms. Sediment composition data and historical records indicate that marsh accretion accounts for only 13% of the sediment trapping although marshes occupy 60% of the study area. Influx of particulate matter to the marshes is directly related to the amount of time they are submerged during tidal cycles.

The Environmental Fluid Dynamic Code, an estuarine and coastal ocean circulation model, is used to simulate the distribution of the salinity plume in the vicinity of the mouth of the Cape Fear River Estuary, North Carolina. The individual and coupled effects of the astronomical tides, river discharge, and atmospheric winds on the spatial and temporal distributions of coastal water levels and the salinity plume were investigated. These modeled effects were compared with water level observations made by the National Oceanic and Atmospheric Administration and salinity surveys conducted by the Coastal Ocean Research and Monitoring Program. Model results and observations of salinity distributions and coastal water level showed good agreement. The simulations indicate that strong winds tend to reduce the surface plume size and distort the bulge shape near the estuary mouth due to enhanced wind-induced surface mixing. Under normal discharge conditions, tides, and light winds, the southward outwelling plume veers west. Relatively moderate winds can mechanically reverse the flow direction of the plume. Under conditions of weak to moderate winds the water column does not mix vertically to the bottom, while in strong wind cases the plume becomes vertically well mixed. Under conditions of high river discharge the plume increases in size and reaches the bottom. Vertical mixing induced by strong spring tides can also enable the plume to reach the bottom.

A box model based on salinity distributions and freshwater inflow measurements was developed and used to estimate net non-tidal physical circulation and hydraulic residence times for Patuxent River estuary, Maryland, a tributary estuary of Chesapeake Bay. The box model relaxes the usual assumption that salinity is at steady-state, an important improvement over previous box model studies, yet it remains simple enough to have broad appeal. Average monthly 2-dimensional net non-tidal circulation and residence times for 1986–1995 are estimated and related to river flow and salt water inflow as estimated by the box model. An important result is that advective exchange at the estuary mouth was not correlated with Patuxent River flow, most likely due to effects of offshore salinity changes in Chesapeake Bay. The median residence time for freshwater entering at the head of the estuary was 68 d and decreased hyperbolically with increasing river flow to 30 d during high flow. Estimates of residence times for down-estuary points of origin showed that, from the head of the estuary to its mouth, control of flushing changed from primarily river flow to other factors regulating the intensity of gravitational circulation.

Long-term interdisciplinary studies of the Rhode River estuary and its watershed in the mid-Atlantic coastal plain of North America have measured fluxes of nitrogen and phosphorus fractions through the hydrologically-linked ecosystems of this landscape. These ecosystems are upland forest, cropland, and pasture; streamside riparian forests; floodplain swamps; tidal brackish marshes and mudflats; and an estuarine embayment. Croplands discharged far more nitrogen per hectare in runoff than did forests and pastures. However, riparian deciduous hardwood forest bordering the cropland removed over 80 percent of the nitrate and total phosphorus in overland flows and about 85 percent of the nitrate in shallow groundwater drainage from cropland. Nevertheless, nutrient discharges from riparian forests downslope from croplands still exceeded discharges from pastures and other forests. The atomic ratio of nitrogen to phosphorus discharged from the watersheds into the estuary was about 9 for total nutrients and 6 for inorganic nutrient fractions. Such a low N:P ratio would promote nitrogen rather than phosphorus limitation of phytoplankton growth in the estuary. Estuarine tidal marshes trapped particulate nutrients and released dissolved nutrients. Subtidal mudflats in the upper estuary trapped particulate P, released dissolved phosphate, and consumed nitrate. This resulted in a decrease in the ratio of dissolved inorganic N:P in the estuary. However, the upper estuary was a major sink for total phosphorus due to sediment accretion in the subtidal area. Bulk precipitation accounted for 31 percent of the total nongaseous nitrogen influx to the landscape, while farming accounted for 69 percent. Forty-six percent of the total non-gaseous nitrogen influx was removed as farm products, 53 percent either accumulated in the watershed or was lost in gaseous forms, and 1 percent entered the Rhode River. Of the total phosphorus influx to the landscape, 7 percent was from bulk precipitation and 93 percent was from farming. Forty-five percent of the total phosphorus influx was removed as farm products, 48 percent accumulated in the watershed, and 7 percent entered the Rhode River. These nitrogen and phosphorus discharges into the Rhode River, although a small fraction of total loadings to the watershed, were large enough to cause seriously overenriched conditions in the upper estuary.

Controls on organic matter cycling across the tidal wetland-estuary interface have proved elusive, but high-resolution observations coupled with process-based modeling can be a powerful methodology to address shortcomings in either methodology alone. In this study, detailed observations and three-dimensional hydrodynamic modeling are used to examine biogeochemical exchanges in the marsh-estuary system of the Rhode River, MD, USA. Analysis of observations near the marsh in 2015 reveals a strong relationship between marsh creek salinity and dissolved organic matter fluorescence (fDOM), with wind velocity indirectly driving large amplitude variation of both salinity and fDOM at certain times of the year. Three-dimensional model results from the Finite Volume Community Ocean Model implemented for the wetland system with a new marsh grass drag module are consistent with observations, simulating sub-tidal variability of marsh creek salinity. The model results exhibit an interaction between wind-driven variation in surface elevation and flow velocity at the marsh creek, with northerly winds driving increased freshwater signal and discharge out of the modeled wetland during precipitation events. Wind setup of a water surface elevation gradient axially along the estuary drives the modeled local sub-tidal flow and thus salinity variability. On sub-tidal time scales (>36 h, <1 week), wind is important in mediating dissolved organic matter releases from the Kirkpatrick Marsh into the Rhode River.

Monitoring of estuarine condition depends on water quality parameters that have significant and interpretable ecological effects and can be assessed either in situ or via rapid laboratory techniques. Two commonly measured parameters are water column turbidity (NTU) and total suspended solids (TSS). Under certain conditions, either of these measures could represent a proxy for runoff and provide rapid, in situ measures to improve protection of the public by decreasing the time required to detect and monitor associated effects (e.g., reduced water clarity and eutrophication). The Neuse River Estuary (NRE) has experienced a decline in water quality due to anthropogenic inputs, including stormwater containing nutrient and particle loads. Water samples were collected from the NRE during both dry weather and storm events over 16 mo across the entire estuarine gradient. Particle size distributions, ratio of particulate organic carbon to nitrogen, chlorophylla (chla), TSS, and NTU were measured in each of these samples, with the data separated into regions based on salinity and depth of sample collection. Particle analyses were directed at identifying suspensions dominated by phytoplankton, runoff particles, or resuspended sediments. Particle size distributions for suspensions in Region I (all samples with salinity less than 2) varied little during sampling, resulting in a robust NTU-TSS relationship. This relationship confirmed the usefulness of turbidity as a measure of runoff and resuspension of recently deposited runoff in the upper NRE. Phytoplankton cells represented a majority of the particles in Region II (surface samples with salinity greater than 2), based on the close relationship between chla and total particle volume in these samples. Suspensions of large, nearly uniform diameter particles, which are likely aggregates and resuspended sediment, were observed in Region III (bottom samples with salinity greater than 2). Using these techniques as part of routine monitoring, particle suspension measures in different hydrographic regions of an estuary provide evidence useful for identifying the source and water quality consequences of particle suspensions (e.g., microbial contamination and algal blooms).

Throughout the summers of 1985 and 1986 a small (2–3 μm diameter), previously underscribed chrysophyte bloomed monospecifically (>109 cells 1?1) in Long Island embayments. The bloom colored the water dark brown, decimated eelgrass beds through decreased light penetration and caused starvation (tissue weight loss) and recruitment failure of commercially important bay scallop populations. These perturbations portend longterm changes in subtidal communities Similar and concurrent blooms in bays of Rhode Island and New Jersey suggest a meteorological component of the environmental conditions promoting bloom formation. Culture experiments with isolates of the microalga suggest the presence of stimulatory growth factors in the bloom seawater.

The penetration of sunlight into the water column plays a critical role in the aquatic ecosystem. The irradiance available for primary production in a water body depends on the incident light at the water surface, light extinction in the water column, and depth. In this study, the light attenuation through the water column of the Danshuei River–Keelung River estuary was estimated. The measurement of photosynthetically active radiation (PAR) indicates that the conventional exponential attenuation of light with depth is a very good model. A light attenuation coefficient may be derived from the PAR measurements at each location. The regression with salinity yields a good correlation, indicating that the fraction of seawater should be a good parameter for estimating the water column light attenuation coefficient (K d ). A laterally averaged two-dimensional finite difference model for hydrodynamic and water quality model was performed and applied to simulate the phytoplankton population at the lower reach of the Danshuei River estuary. In the process of phytoplankton population simulation, the regression model of K d and salinity was incorporated in the water quality model. The simulated results show that the modeled concentration of chlorophyll a matched the measured values at the lower reach of the Danshuei River estuary.
