The European Water Framework Directive will have instituted the concept of Ecological Quality Status (EQS) as a way to assess the biological quality of water masses. The EQS will be based mainly upon the composition of the different biological compartments in the ecosystem specially the benthos as compared to certain reference sites. Such management tools are already well established for freshwater (i.e. biotic indices), but not for coastal and estuarine (i.e. transitional) waters. In the framework of the Seine-Aval programme a workshop on benthic indicators was organized at Wimereux (France) in June 2005. The aim of this workshop and this paper is (1) to present the experiences of the Seine Aval researchers, and the French scientific approaches to benthic indicators, with those international experiences and approaches that have been published or are under development; and (2) to examine the existing benthic tools and their possible use in the characterization of the state of estuarine ecosystems. The debate during the workshop and the numerous recently published on the WFD are discussed in term of the implementation of the WFD in transitional water bodies using benthic indicators and indices. Some proposals for the future underline the needs to re-examine and adapt the different index thresholds, to take into account physical disturbances, to inventory the existing conditions vs reference conditions and to be as pragmatic as possible in using the WFD in transitional waters.

Dredging is a large-scale anthropogenic disturbance agent in coastal and estuarine habitats that can profoundly affect water quality. We examined the impact of a small-scale dredging operation in a salt marsh in South Carolina by comparing nutrient levels (NH(4)(+), NO(x), PO(4)(-)) and total suspended solid concentrations before and during dredging activities. Nutrient enrichment was evaluated within the context of tidal, seasonal, and inter-annual variability by using long-term water chemistry data provided by the North Inlet-Winyah Bay National Estuarine Research Reserve. The conditions of the dredging permit (i.e., its relatively small scale), the season chosen for the work (fall-winter), the nature of the sediments dredged (coarse-grained), and the amount of natural variability in the estuary's water chemistry (even on a daily time-scale) all minimized the impact of the dredging activities. Results of this study will add to the limited body of empirical data that should be considered in evaluating future dredging permit applications related to shallow estuarine waterways.

This paper presents a full 2-D X/Z numerical model for sediment transport in open channels and estuaries using a two-phase (fluid–solid particle) approach. The physical concept and the mathematical background of the model are given and test-cases have been carried out to validate the proposed model. In order to illustrate its feasibility for a real estuary, the model has been applied to simulate the suspended-sediment transport and the formation of turbidity maximum in the Seine estuary. The numerical results show that the main characteristics of estuarine hydro-sediment dynamics in the Seine estuary are in fact reproduced by the proposed model. A qualitative agreement between the numerical results and the actual observations has been obtained and is presented in this paper.

Using the Taw Estuary as an example, data routinely collected by the Environment Agency for England and Wales over the period 1990-2004 were interrogated to identify the drivers of excessive algal growth. The estuary was highly productive with chlorophyll concentrations regularly exceeding 100 μg L−1, mostly during periods of low freshwater input from the River Taw when estuarine water residence times were longest. However, algal growth in mid estuary was often inhibited by ammonia inputs from the adjacent sewage treatment works. The reported approach demonstrates the value of applying conventional statistical analyses in a structured way to existing monitoring data and is recommended as a useful tool for the rapid assessment of eutrophication. However, future estuarine monitoring should include the collection of dissolved organic nutrient data and targeted high temporal resolution data because the drivers of eutrophication are complex and often very specific to a particular estuary.

Over a three-year period, quantification of faecal indicators and the molecular detection of Escherichia coli and Salmonella were monitored in sediments from three contrasting mudflats of the Seine estuary (France). The elevation of the mudflat surface was monitored concurrently using a high-resolution altimeter. During the period of the study, estuarine mudflats were areas of deposition for faecal-indicator bacteria and were mainly controlled by sedimentary processes. In the intertidal freshwater and subtidal mudflats, the highest abundances of faecal-indicator bacteria were counted during a depositional period. Maximum levels were observed in the freshwater mudflats during periods of high flow: thermotolerant coliforms: 3.9 x 10(4) cfu cm(-2), enterococci: 1.2 x 10(4) cfu cm(-2), Clostridium perfringens spores: 9.8 x 10(5) spores cm(-2). Loss of culturability of enteric bacteria in sediment microcosms demonstrated the remediatory capacity of the mudflats, even if they might be a secondary source of bacteria-forming spores to the water column through erosion and resuspension events.

The northern Brazilian coast, east of the Amazon River is characterized by several macrotidal estuarine systems that harbor large mangrove areas with approximately 7600 km2. The Marapanim Estuary is influenced by macrotidal regime with moderate waves influence. Morphologic units were investigated by using remote sensing images (i.e., Landsat-7 ETM+, RADARSAT- 1 Wide and SRTM) integrated with bathymetric data. The modern sedimentary deposits were analyzed from 67 cores collected by Vibracore and Rammkersonde systems. Analysis of morphology and surface sedimentary deposits of the Marapanim River reveal they are strongly influenced by the interaction of tidal, wave and fluvial currents. Based on these processes it was possible to recognize three distinct longitudinal facies zonation that revels the geological filling of a macrotidal estuary. The estuary mouth contain fine to medium marine sands strongly influenced by waves and tides, responsible for macrotidal sandy beaches and estuarine channel development, which are characterized by wave-ripple bedding and longitudinal cross-bedding sands. The estuary funnel is mainly influenced by tides that form wide tidal mudflats, colonized by mangroves, along the estuarine margin, with parallel laminations, lenticular bedding, root fragments and organic matter lenses. The upstream estuary contains coarse sand to gravel of fluvial origin. Massive mud with organic matter lenses, marks and roots fragments occur in the floodplain accumulates during seasonal flooding providing a slowly aggrading in the alluvial plain. This morphologic and depositional pattern show easily a tripartite zonation of a macrotidal estuary, that are in the final stage of filling.

Heavy metal contamination levels are generally higher in estuaries than in the open sea. Some estuaries, the Seine estuary for example, have particularly high pollution levels of metals, yet continue to support a very high benthic biomass and remain quite productive. Measurements of sediment contamination are highly variable due to diverse chemical analysis methods, sediments origin and sources of contaminants found in the estuaries. Salinity appears to be the principal factor controlling contaminant distribution in the sediment and the overlying and/or interstitial waters; it also affects the bioavailability of contaminants in estuarine sediments. Of course, the response to contaminants varies greatly among species and assemblages. Trace metals explain only a small part of the variation in benthic community structure. Some species, such as the shrimp Crangon crangon, appears vulnerable to metal pollution, while other species, such as Scrobicularia plana, are able to tolerate quite high levels of cadmium in their tissue. This paper demonstrates the wide variability of benthic responses to contamination, which is probably due to the high spatio-temporal heterogeneity of the estuary. To reduce the problems due the heterogeneity and variability observed to date in the available results, it will be necessary to encourage integrated estuarine studies, in which sedimentologists, chemists, and biologists work together on the same campaigns at the same sites.

Coastal areas are typically subjected to a range of stressors, but they now face the additional stressor of climate change, manifested in part by an increased intensity and frequency of extreme weather events. Thus, the Mondego estuary (Portugal) has experienced organic enrichment (eutrophication) issues and these are potentially exacerbated by extreme weather events (floods, droughts and heat waves). In this paper, we explore the impact of interactions of these different stressors on the ecology of the system, specifically on the two key components, the seagrass Zostera noltii and the mud snail Hydrobia ulvae. Extreme events affected different components of the estuarine ecosystem (primary producers and macrofauna) differently. Whilst the floods directly impacted on H. ulvae, by wiping out part of its population, they did not directly affect the biomass of Z. noltii. In contrast, drought events, through their effects on salinity, directly impacted the biomass of Zostera, which had knock-on effects on the dynamics of H. ulvae. We conclude that over the period when the estuary experienced eutrophication, extreme weather events contributed to the overall degradation of the estuary, while during the recovery phase following the introduction of a management programme, those extreme weather episodes delayed the recovery process significantly.

The Seine estuary, one of the largest estuaries of the European northwest continental shelf, is subjected to numerous anthropogenic influences. Here we present an assessment of the microbial faecal contamination of the estuary water. The most vulnerable areas were defined on the basis of the fluxes of indicator organisms and the occurrence of Salmonella and Cryptosporidium sp. and Giardia sp. (oo)cysts. The microbial quality of the water changes from upstream to downstream: in the upstream area, contamination by faecal-indicator bacteria and Salmonella occurs during periods of high flow; in the urbanized area, mid-way between the uppermost areas of the estuary and its mouth, discharge from a wastewater treatment plant and a tributary degrade water quality; at the estuary mouth, the accumulation of microorganisms attached to particles in the maximum turbidity zone, particularly Clostridium perfringens spores and oocysts of Cryptosporidium, is accompanied by inputs of ThC and Escherichia coli from tributaries. In some areas, significant strong relations are observed between Salmonella, (oo)cysts of protozoan, and levels of faecal indicators.

The trophic structure of a community is used to infer ecosystem functioning(e.g. energy transfer and nutrient cycling). Here the trophic structure of the benthic infaunal and epifaunal communities in the Brunei Estuary are characterized, and their distribution along an estuarine pH gradient is analyzed using univariate and multivariate techniques. This analysis revealed that surface deposit feeders(e.g., polychaetes) were numerically dominant within the infaunal communities whereas in the epifaunal communities filter feeders(e.g., bivalves) were highly abundant. Species richness for almost all trophic groups increased toward the lower estuary, except for omnivores in the epifaunal communities, which decreased markedly. Both Analysis of Variance(ANOVA) and Analysis of Similarities(ANOSIM) detected significant differences in the density of respective trophic groups among stations. Within infaunal communities, both Biological and Environmental procedure(BIO-ENV) and Canonical Correspondence Analysis(CCA) showed that trophic shifts were associated with environmental gradients. Surface-deposit feeders and omnivores were the most abundant macrobenthos of the upper estuary characterized by low salinity, low pH, and a higher percentage of mud particles. The proportion of filter feeders and carnivores increased with salinity/pH and sand. A more uniform distribution of trophic structure was found in the lower estuary, with high salinity and pH over sandy habitat. In contrast, within epifaunal trophic groups, the percentage of surface deposit feeders and omnivores declined, but filter feeders remarkably increased toward the sea. The proportion of carnivores remained similar at all stations. Non-Metric Multidimensional Scaling(nMDS) ordination for epifaunal trophic groups clearly demarcated higher salinity/pH stations from lower salinity/pH stations, suggesting different trophic compositions along the estuarine pH gradient.

Bacterial counts for total coliforms and E. coli in estuaries are normally orders of magnitude greater at the freshwater end than at the seaward end and tidal movements and variations in freshwater flows produce continual change in the freshwater/seawater mix--this causes the bacterial counts to vary greatly throughout the estuary and the complexity creates difficulty in appraising or assessing the bacterial counts (i.e. difficulties arise when deciding if the bacterial counts for estuarine water samples are within an acceptable range--relative to their corresponding salinities). The situation is further complicated in estuaries where sewage is discharged directly. Microbiological criteria and indices that can be used in a practical way to overcome these difficulties were developed. The procedure is summarised as follows: 1. Primary criteria are proposed for total coliform and for E. coli bacteria in the freshwater at the head of the estuary and in full seawater at the mouth of the estuary. 2. For estuarine or transitional waters (i.e. waters with salinity ranging from 0 per thousand to 35 per thousand), distinct criteria are calculated for each individual sample--with a separate criterion for total coliforms and for E. coli--the individual criteria are founded on the primary criteria and vary with salinity on a pro-rata or linear basis. 3. Finally, the Microbiological Index for each result is obtained by dividing the actual bacterial count by the corresponding criterion--the acceptable Index is then equal to 1--at any salinity (i.e. where the Index is <1 then the bacterial count complies with the criterion, and where the Index is >1 then the count breaches the criterion). The Index also indicates the extent of the compliance or non-compliance with the corresponding criteria. An example of the application of the Microbiological Index is also presented--including examples of graphs that demonstrate how microbiological data for estuarine waters can be summarised and presented.

Hong Kong is surrounded by estuarine, coastal and oceanic waters. In this study, monthly averages over a 10 year time series of salinity, temperature, chlorophyll a (chl a), dissolved oxygen (DO), dissolved inorganic nitrogen (DIN), silicate (SiO4) and orthophosphate (PO4) at three representative stations around Hong Kong were used to examine if excess nitrogen in estuarine influenced waters is due to P limitation. The monthly distribution clearly shows the dominant influence of the seasonal change in river discharge in the Pearl River estuary and adjacent coastal waters. In winter, the river discharge is small and more oceanic waters are dominant and as a result, salinity is high, and chlorophyll and nutrients are low. In summer, when the river discharge is high, salinity decreases and nutrients increase. DIN is very high, reaching 100 μM in the estuary. This indicates over enrichment of nitrogen relative to P and consequently there is an excess of N in coastal waters of Hong Kong. P remains low (∼1 μM) and can potentially limit both phytoplankton biomass and N utilization which was demonstrated in field incubation experiments. P limitation would result in excess N being left in the estuarine influenced waters south of Hong Kong. Phosphate concentration is lower in the Pearl River estuary than in many other eutrophied estuaries. Therefore, this relatively low PO4 concentration should be a significant factor limiting a further increase in the magnitude of algal biomass and in the degree of eutrophication in the Pearl River estuary. The export of the excess N offshore into the northern South China Sea may result in an increase in the size of the region that is P limited in summer.

In recent years, several sets of legislation worldwide (Oceans Act in USA, Australia or Canada; Water Framework Directive or Marine Strategy in Europe, National Water Act in South Africa, etc.) have been developed in order to address ecological quality or integrity, within estuarine and coastal systems. Most such legislation seeks to define quality in an integrative way, by using several biological elements, together with physico-chemical and pollution elements. Such an approach allows assessment of ecological status at the ecosystem level ('ecosystem approach' or 'holistic approach' methodologies), rather than at species level (e.g. mussel biomonitoring or Mussel Watch) or just at chemical level (i.e. quality objectives) alone. Increasing attention has been paid to the development of tools for different physico-chemical or biological (phytoplankton, zooplankton, benthos, algae, phanerogams, fishes) elements of the ecosystems. However, few methodologies integrate all the elements into a single evaluation of a water body. The need for such integrative tools to assess ecosystem quality is very important, both from a scientific and stakeholder point of view. Politicians and managers need information from simple and pragmatic, but scientifically sound methodologies, in order to show to society the evolution of a zone (estuary, coastal area, etc.), taking into account human pressures or recovery processes. These approaches include: (i) multidisciplinarity, inherent in the teams involved in their implementation; (ii) integration of biotic and abiotic factors; (iii) accurate and validated methods in determining ecological integrity; and (iv) adequate indicators to follow the evolution of the monitored ecosystems. While some countries increasingly use the establishment of marine parks to conserve marine biodiversity and ecological integrity, there is awareness (e.g. in Australia) that conservation and management of marine ecosystems cannot be restricted to Marine Protected Areas but must include areas outside such reserves. This contribution reviews the current situation of integrative ecological assessment worldwide, by presenting several examples from each of the continents: Africa, Asia, Australia, Europe and North America.

The Seine estuary (France) is one of the world's macrotidal systems that is most contaminated with heavy metals. To study the mercury-resistant bacterial community in such an environment, we have developed a molecular tool, based on competitive PCR, enabling the quantification of Gram-negative merA gene abundance. The occurrence of the Gram-negative merA gene in relation with the topology (erosion/deposit periods) and the mercury contamination of three contrasted mudflats was investigated through a multidisciplinary approach and compared with a non-anthropized site (Authie, France). The higher abundance of the Gram-negative merA gene in the Seine estuary mudflats indicates a relationship between the degree of anthropization and the abundance of the merA gene in the mudflat sediments. In the Seine mudflats, the maxima of abundance are always located in fresh sediment deposits. Therefore, the abundance is closely related with the hydrosedimentary processes, which thus seem to be determining factors in the occurrence of the Gram-negative merA gene in the surface sediments of the Seine's mudflat.

Diatom indices are used to evaluate the ecological status of rivers but they have been rarely applied in estuaries. This study aimed to identify the diatom species indicating the main environmental gradients and pressures in a highly stratified estuary; and to evaluate the applicability of existing freshwater diatom indices. Marine influence due to salt-wedge intrusion and sea water mixing appeared as the main factor affecting diatom community. Three diatom assemblages were identified: indicators of riverine conditions (without marine influence), indicators of estuarine conditions (heterogeneous conditions with higher conductivities due to marine influence) and those specifically indicating well-established salt-wedge situations. Nowadays, the main human pressure affecting diatom community in the Ebro Estuary is the hydrological alteration resulting from flow regulation and abstraction. Several limitations were encountered in the application of diatom indices (e.g. inverse response with nutrients; ecologically important species not considered). Therefore, their use in estuaries should be done cautiously.

Both natural changes (e.g., tidal forcing from the ocean and global sea level rise) and human-induced changes (e.g., dredging for navigation, sand excavation, and land reclamation) exert considerable influences on the long-term evolution of tidal regimes in estuaries. Evaluating the impacts of these factors on tidal-regime shifts is particularly important for the protection and management of estuarine environments. In this study, an analytical approach is developed to investigate the impacts of estuarine morphological alterations (mean water depth and width convergence length) on tidal hydrodynamics in Lingdingyang Bay, Southeast China. Based on the observed tidal levels from two tidal gauging stations along the channel, tidal wave celerity and tidal damping/amplification rate of different tidal constituents are computed using tidal amplitude and phase of tidal constituents extracted from a standard harmonic analysis. We show that the minimum mean water depth for the whole estuary occurred in 2006, whereas a shift in tidal wave celerity for the M2 tide component occurred in 2009. As such, the study period (1990–2016) could be separated into pre-human (1990–2009) and post-human (2010–2016) phases. Our results show that the damping/amplification rate and celerity of the M2 tide have increased by 31% (from 7 to 9.2 m−1) and 28% (from 7 to 9 m·s−1) respectively, as a consequence of the substantial impacts of human interventions. The proposed analytical method is subsequently applied to analyse the historical development of tidal hydrodynamics and regime shifts induced by human interventions, thus linking the evolution of estuarine morphology to the dominant tidal hydrodynamics along the channel. The observed tidal regime shift is primarily caused by channel deepening, which substantially enlarged the estuary and reduced effective bottom friction resulting in faster celerity and stronger wave amplification. Our proposed method for quantifying the impacts of human interventions on tidal regime shifts can inform evidence-based guidelines for evaluating hydraulic responses to future engineering activities.

Spatial distribution and source apportionment of polycyclic aromatic hydrocarbons (PAHs) in the surface sediments of the Yangtze Estuary, especially the North Branch, have been fully investigated. PAH concentrations increased with the descending distance from the inner estuary to the adjacent sea, and varied significantly in various estuarine regions. Water currents (e.g., river runoff and ocean current) greatly affected the distribution pattern. In addition, ambient sewage and traffic also contributed to the PAH pollution in the estuary. In the adjacent sea, PAH values along the -20m isobath were higher than those along the -10m isobath due to the "marginal filter" phenomenon formed by different water currents. In most sites, PAHs had poor correlations with sediment size, but had positive correlations with total organic carbon. Based on the qualitative and quantitative analysis results, PAH sources were proved to be mainly from a mixture of petroleum combustion, biomass, and coal combustion.
