Studies on the diversity and distribution of bacterial populations will improve the overall understanding of the global patterns of marine bacteria and help to comprehend local biochemical processes and environments. We evaluated the composition and the dynamics of bacterial communities in the sediment of Jiaozhou Bay (China) using PCR-denaturing gradient gel electrophoresis (DGGE). Sediment samples were collected from 10 different sites in May, August, and November 2008 and in February 2009. There was significant temporal variation in bacterial community composition at all sites. However, the spatial variation was very small. The DGGE analyses of bacterial communities were used to divide the 10 stations into three types. Canonical correspondence analysis (CCA) revealed that the changes in bacterial communities were driven by sediment properties. Sequence analysis of DGGE band-derived 16S rRNA gene fragments revealed that the dominant bacterial groups in the sediment were of the classes γ-proteobacteria and δ-proteobacteria and phyla Bacteroidetes and Nitrospirae. Our results provide considerable insight into the bacterial community structure in Jiaozhou Bay, China.  相似文献

In this study, the sequencing of 16S ribosomal DNA was used to characterize the soil bacterial community composition and diversity in Liaohe estuarine wetland. Soil samples were taken from different locations in the wetland dominated by reed. Moreover, the soil quality parameters were evaluated (pH, moisture, organic matter, total nitrogen, available nitrogen, total phosphorus, available phosphorus). The results showed that the organic matter and nutrient contents were significantly higher in irrigated wetland than those in natural wetland. Major phylogenic groups of bacteria in soil samples including Proteobacteria, Acidobacteria, Gemmatimonadetes, Actinobacteria and Cyanobacteria were analyzed and we found that Proteobacteria was the most abundant in the community, and the phylum Acidobacteria was more abundant in irrigated wetland. Beta diversity analyses indicated that the soil bacterial community was mainly affected by sampling sites rather than seasons. In general, the bacterial community in natural wetland was not significantly different with that in artificial irrigated wetland. Artificial hydraulic engineering irrigated according to the water requirement rule of reed, increased the production of reeds, changed the way of wetland soil material input, but the diversity of bacterial community kept stable relatively.  相似文献

Among many reports investigating microbial diversity from environmental samples with denaturing gradient gel electrophoresis (DGGE), limited attention has been given to the effects of universal primers and DNA extraction on the outcome of DGGE analysis. In this study, these effects were tested with 16S rRNA gene-based DGGE on a bacterial community from farming water samples. The results indicate that the number of discernable bands in the DGGE fingerprint differed with the primer pairs used; the bands produced by 63f/518r, 341f/926r and 933f/1387r primer pairs were obviously fewer than those by 968f/1401r. Also, we found that each DNA extraction method resulted in different community profiles, reflected by the number and intensity of bands in the DGGE fingerprint. Furthermore, the main bands (theoretically representing dominant bacteria) differed with the extraction methods applied. It is therefore believed that the effects of universal primers and DNA extraction should be given more attention and carefully chosen before performing an investigation into a new environment with DGGE.  相似文献

The 16S and 18S ribosomal ribonucleic acid genes of microbial organisms collected from the contrasting environments (temperature, salinity, silicate, phosphate and nitrate, p <0.05) of the inner and outer basins of Kongsfjorden (Spitsbergen, Arctic) were studied using polymerase chain reaction-denaturing gradient gel electrophoresis(DGGE) fingerprinting. Comparison of the microbial fingerprints and the physicochemical parameters revealed that molecular methodology exhibited a greater sensitivity. Sequences obtained from bacterial DGGE were affiliated with four main phylogenetic groups of bacteria:Proteobacteria(Alpha, Beta and Gamma), Bacteroidetes, Verrucomicrobia and Cyanobacteria. The relationships between the genotype distribution of these microbes and associated biotic/abiotic factors, revealed by canonical correspondence analysis, showed that Station 1 at 30 m (outer fjord) was grouped separately from the other sites. This difference could be a consequence of the thermocline and base of the euphotic layer at this depth where the Atlantic and Arctic-type waters overlapped.  相似文献

Four soil types(peat, marsh, meadow, and sandy) in the Zoige Plateau of China are associated with the severity of wetland degradation. The effects of wetland degradation on the structure and abundance of fungal communities and cellulase activity were assessed in these 4 soil types at 3 depths using DGGE(Denatured Gradient Gel Electrophoresis), q PCR(Quantitative Real-time PCR),and 3,5-dinitrosalicylic acid assays. Cellulase activity and abundance of the fungal community declined in parallel to the level of wetland degradation(from least to most disturbed). DGGE analysis indicated a major shift in composition of fungal communities among the4 soil types consistent with the level of degradation.Water content(WC), organic carbon(OC), total nitrogen(TN), total phosphorus(TP), available nitrogen(AN), and available phosphorus(AP) were strongly correlated with cellulase activity and the structure and abundance of the fungal community.The results indicate that soil physicochemical properties(WC, OC, TN, TP, AN, and AP), cellulase activity, and diversity and abundance of fungal communities are sensitive indicators of the relative level of wetland degradation. WC was the major factorinvolved in Zoige wetland degradation and lower WC levels contributed to declines in the abundance and diversity of the fungal community and reduction in cellulase activity.  相似文献

We evaluated the seasonal variation in plankton community composition in an artificial lake. We conducted microscopic analysis and denaturing gradient gel electrophoresis (DGGE) of PCR-amplified partial 16S rRNAand 18S rRNAgenes to characterize the plankton community. The clustering of unweighted pair group method with arithmetic mean (UPGMA) was then used to investigate the similarity of these plankton communities. DGGE fingerprinting revealed that samples collected at the different sites within a season shared high similarity and were generally grouped together. In contrast, we did not observe any seasonal variation based on microscopic analysis. Redundancy analysis (RDA) of the plankton operational taxonomic units (OTUs) in relation to environmental factors revealed that transparency was negatively correlated with the first axis (R=-0.931), and temperature and total phosphorus (TP) were positively correlated with the first axis (R=0.736 and R=0.660, respectively). In conclusion, plankton communities in the artificial lake exhibited significant seasonal variation. Transparency, phosphorus and temperature appear to be the major factors driving the differences in plankton composition.  相似文献

This study investigated the bacterial diversity of gut content of sea cucumber(Apostichopus japonicus) and its habitat surface sediment in a bottom enhancement area using PCR-based denaturing gradient gel electrophoresis(DGGE) technique. Bacterial diversity evaluation showed that the value of the Shannon-Wiener index of gut content in different intestinal segments of A. japonicus varied between 2.88 and 3.00, lower than that of the surrounding sediment(3.23). Phylogenetic analysis showed that bacterial phylotypes in gut content and the surrounding sediment of A. japonicus were closely related to Proteobacteria includingγ-, α-, δ-and ε-proteobacteria, Bacteroidetes, Firmicute, and Actinobacteria, of which γ-proteobacteria were predominant. These results suggested that the sea cucumber A. japonicus was capable of feeding selectively, and PCR-DGGE was applicable for characterizing the bacterial community composition in gut content and the surrounding sediment of sea cucumber. Further investigation targeting longer 16S rDNA gene fragments and/or functional genes was recommended for obtaining more information of the diversity and function of bacterial community in the gut content of sea cucumber.  相似文献

Anthropogenic nutrient discharge poses widespread threats to coastal ecosystems and has increased environmental gradients from coast to sea. Bacterioplankton play crucial roles in coastal biogeochemical cycling, and a variety of factors af fect bacterial community diversity and structure. We used 16 S r RNA gene pyrosequencing to investigate the spatial variation in bacterial community composition(BCC) across five sites on a coast-of fshore gradient in the East China Sea. Overall, bacterial alpha-diversity did not diff er across sites, except that richness and phylogenetic diversity were lower in the of fshore sites, and the highest alpha-diversity was found in the most landward site, with Chl-abeing the main factor. BCCs generally clustered into coastal and of fshore groups. Chl-a explained 12.3% of the variation in BCCs, more than that explained by either the physicochemical(5.7%) or spatial(8.5%) variables. Nutrients(particularly nitrate and phosphate), along with phytoplankton abundance, were more important than other physicochemical factors, co-explaining 20.0% of the variation in BCCs. Additionally, a series of discriminant families(primarily affiliated with Gammaproteobacteria and Alphaproteobacteria), whose relative abundances correlated with Chl-a, DIN, and phosphate concentrations, were identified, implying their potential to indicate phytoplankton blooms and nutrient enrichment in this marine ecosystem. This study provides insight into bacterioplankton response patterns along a coast-of fshore gradient, with phytoplankton abundance increasing in the of fshore sites. Time-series sampling across multiple transects should be performed to determine the seasonal and spatial patterns in bacterial diversity and community structure along this gradient.  相似文献

This study assessed the effects of changes in organic carbon content on soil bacterial community composition and diversity in the Antarctic Fildes Peninsula. 16 S rRNA gene sequencing was performed to investigate bacterial community composition. Firstly, we found that organic carbon(OrC) and nutrients showed an increasing trend in the lake area. Secondly, soil geochemistry changes affected microbial composition in the soil. Specifically, we found 3416 operational taxonomical units(OTUs) in 300 genera in five main phyla: Proteobacteria, Actinobacteria, Acidobacteria, Chloroflexi, and Bacteroidetes. Although the diversity was similar among the four sites, the composition was different. Among them, Hungateii content changed very significantly, from 16.67% to 33.33%. Canonical correspondence analysis showed that most measured geochemical factors were relevant in structuring microbiomes, and organic carbon concentration showed the highest correlation, followed by NO_(3-)~-N. Hungateii was significantly correlated with the content of organic carbon. Our finding suggested organic carbon played an important role in soil bacterial communities of the Antarctic coastal lake region.  相似文献

New terrestrial habitats have emerged and a primary succession has developed in the retreat area(29°34'N, 102°00'E, 2951–2886 m) after the retreat of the Hailuogou glacier. To investigate soil microbial changes along the primary successional chronosequence, mixed soil samples were collected at six sites at different ages(2 young sites, 2 mid-aged sites, and 2 old sites). The RNA was extracted and amplified. Bacterial 16 S r RNA and fungal 18 S r RNA were analyzed using high-throughput 454 pyrosequencing analysis. Overall, pyrosequencing showed that Proteobacteria, Acidobacteria, Bacteroidetes and Actinobacteria were the main bacterial phyla, and the fungal communities were strongly dominated by the phyla Ascomycota and Basidiomycota in the retreat area. The Shannon diversity index(Hshannon) of bacteria was 6.5 – 7.9, and that of fungi was 2.2 – 4.1 in these sites. For the bacterial communities, diversity and evenness values were highest on the mid-age sites and wererelatively low on the young and old sites. A similar trend was observed for the fungal communities. In contrast, soil properties showed significant linear distributional trends(increase or decrease) with the age of the site. Combining the linear change patterns of soil properties, the highest values of bacterial and fungal evenness and diversity in the mid-aged sites indicated that there was less environmental stress and more niches for microbial communities in the middle successional stage compare with other stages. In addition, our analysis showed that microbial communities were the main drivers that build a soil organic matter pool to expedite pedogenesis for ecosystem succession. This primary succession in the Hailuogou glacier retreat area is developing rapidly compared with that in other glacier retreats.  相似文献

Relationships between phytoplankton community composition and environmental variables in the East China Sea (ECS) and Yellow Sea (YS) were investigated using geochemical and molecular microbiology methods. The diversity of phytoplankton was characterized using cultivation-independent PCR-based denaturing gradient gel electrophoresis (DGGE). Groups resulting from unweighted pair-group method with arithmetic averages clustering of the DGGE profiles showed good consistency with the eco-environmental characteristics of the sea area they belonged to. Additionally, the clustering results based on DGGE fingerprinting and those based on morphological compositions were practically identical. The relationship of phytoplankton diversity to environmental factors was statistically analyzed. Temperature, dissolved inorganic nitrogen (DIN), and silicate-Si were found significantly related to the phytoplankton community composition. Canonical correspondence analysis (CCA) was performed to reveal the relationship between community composition and these three environmental factors. Generally, values of the ECS are clearly separated from those of the YS in the CCA biplot, due to mainly the effect of temperature and DIN.  相似文献

In this study, the intestinal microbiota of kuruma shrimp (Marsupenaeus japonicus) was examined by molecular analysis of the 16S rDNA to identify the dominant intestinal bacteria and to investigate the effects of Bacillus spp. on intestinal microbial diversity. Samples of the intestines of kuruma shrimp fed normal feed and Bacillus spp. amended feed. PCR and denaturing gradient gel electrophoresis (DGGE) analyses were then performed on DNA extracted directly from the guts. Population fingerprints of the predominant organisms were generated by DGGE analysis of the universal V3 16S rDNA amplicons, and distinct bands in the gels were sequenced. The results suggested that the gut of kuruma shrimp was dominated by Vibrio sp. and uncultured gamma proteobacterium. Overall, the results of this study suggest that PCR-DGGE is a possible method of studying the intestinal microbial diversity of shrimp.  相似文献

Relationships between microbial communities and geochemical environments are important in marine microbial ecology and biogeochemistry. Although biogeochemical redox stratification has been well documented in marine sediments, its impact on microbial communities remains largely unknown. In this study, we applied denaturing gradient gel electrophoresis (DGGE) and clone library construction to investigate the diversity and stratification of bacterial communities in redox-stratified sandy reef sediments in a microcosm. A total of 88 Operational Taxonomic Units (OTU) were identified from 16S rRNA clone libraries constructed from sandy reef sediments in a laboratory microcosm. They were members of nine phyla and three candidate divisions, including Proteobacteria (Alpha-, Beta-, Gamma-, Delta-, and Epsilonproteobacteria), Actinobacteria, Acidobacteria, Bacteroidetes, Chloroflexi, Cyanobacteria, Firmicutes, Verrucomicrobia, Spirochaetes, and the candidate divisions WS3, SO31 and AO19. The vast majority of these phylotypes are related to clone sequences from other marine sediments, but OTUs of Epsilonproteobacteria and WS3 are reported for the first time from permeable marine sediments. Several other OTUs are potential new bacterial phylotypes because of their low similarity with reference sequences. Results from the 16S rRNA, gene clone sequence analyses suggested that bacterial communities exhibit clear stratification across large redox gradients in these sediments, with the highest diversity found in the anoxic layer (15–25 mm) and the least diversity in the suboxic layer (3–5 mm). Analysis of the nosZ, and amoA gene libraries also indicated the stratification of denitrifiers and nitrifiers, with their highest diversity being in the anoxic and oxic sediment layers, respectively. These results indicated that redox-stratification can affect the distribution of bacterial communities in sandy reef sediments.  相似文献

Biofloc technology has been applied successfully in the intensive aquaculture of several fish and shrimp species.The growth of heterotrophic microorganisms can be stimulated through adding extra carbon,which reduces the nitrogen level in the water and provides microbial protein to the animals.However,most of the studies and practical applications have been conducted in freshwater and marine environment.This paper focused on brine shrimp Artemia that lives in high salinity environment together with other halophilic or halotolerant microorganisms.The effect of carbon supplementation on Artemia growth,water quality,and microbial diversity of bioflocs was studied in the closed culture condition without any water exchange.The salinity of the culture medium was 100.A 24-d culture trial was conducted through supplementing sucrose at carbon/nitrogen(C/N)ratio of 5,15,and 30(Su5,Sul5,and Su30),respectively.The culture without adding sucrose was used as a control.Artemia was fed formulated feed at a feeding ration of 60% recommended feeding level.The results showed that sucrose supplementation at higher C/N ratio(15 and 30)significantly improved the Artemia survival,growth and water quality(P0.05).Addition of sucrose at C/N ratio of 15 and 30 significantly increased biofloc volume(BFV)(P0.05).The Illumina MiSeq sequencing analysis showed that supplementing carbon at C/N ratio of 15 had a better total bacterial diversity and richness,and shaped the microbial composition at genera level.This study should provide information for studying the mechanism of biofloc technology and its application in high salinity culture conditions.  相似文献

This study was conducted to evaluate the impact of hazy and foggy weather on the bacterial communities in bioaerosols, for which samples were collected from the Qingdao coastal region on sunny, foggy, and hazy days in January and March 2013. Bacterial community compositions were determined using polymerase chain reaction denaturing gradient gel electrophoresis (PCRDGGE). The bacterial community diversity was found to be high on foggy and hazy days, and the dominant species differed during hazy weather. The Shannon-Wiener index revealed that the bacterial community diversity of coarse particles was higher than that of fine particles in the bioaerosols. The bacterial community diversity of fine particles significantly correlated with relative humidity (RH; r2 = 0.986). The cluster analysis results indicated that the bacterial communities on sunny days differed from those on hazy and foggy days. Compared with sunny days, the bacterial communities in the fine particles during hazy weather exhibited greater changes than those in the coarse particles. Most of the sequenced bacteria were found to be closely affiliated with uncultured bacteria. During hazy weather, members of the classes Bacilli and Gammaproteobacteria (Pseudomonas and Acinetobacter) were dominant. The DGGE analysis revealed that Proteobacteria and Firmicutes were the predominant phyla, and their relative percentages to all the measured species changed significantly on hazy days, particularly in the fine particles. Haze and fog had a significant impact on the bacterial communities in bioaerosols, and the bacterial community diversity varied on different hazy days.  相似文献

From May to August 2008, a large "green tide", consisting of the alga Ulva (Enteromorpha) prolifera, occurred in the Yellow Sea, China, affecting the local marine ecosystem and human activities. We investigated the influence of the green tide on the microbial community in the surface seawater, at four sites from July to August 2008, using bacterial 16S rRNA gene clone libraries. We sequenced 228 clones of unique patterns identified by restriction fragment length polymorphism (RFLP) techniques. The results show that 228 sequenced clones fell into six bacterial phyla:Proteobacteria, Bacteroidetes, Cyanobacteria, Verrucomicrobia, Actinobacteria, and Planctomycetes. Alphaproteobacteria (33%), Gammaproteobacteria (25%), Bacteroidetes (23%) and Cyanobacteria (9%) dominated the assemblage. Comparison between samples collected in July (during the tide) and those collected in August (after the tide) showed that, in the microbial community, diversities of Alphaproteobacteria and Cyanobacteria increased after the tide, while those of Gammaproteobacteria and Bacteroidetes decreased. These results indicate that the green tide influenced the growth of some bacteria, and provide information for further studies on the interactions and relationships between U. prolifera and the bacterial community. This study suggests that microbial community analysis is a good approach to monitoring green tides.  相似文献

Systematic studies of the changes in dissolved inorganic nitrogen (DIN) and dissolved inorganic phosphorus (DIP) and their effects on phytoplankton over the last 30 years in the Bohai Sea are presented. The amount of sewage disposal, use of fertilizer and the Huanghe River runoff were found to have a significant influence on the DIN or DIP concentrations in the Bohai Sea over the last 30 years. Moreover, the changes in DIN and DIP resulted in changes in the limiting nutrients of phytoplankton in the Bohai Sea from nitrogen in the early 1980s to nitrogen-phosphorus in the late 1980s, and then to phosphorus after the 1990s. In addition, changes in nitrogen and phosphorus had a significant effect on the phytoplankton community structure. The half saturation constant (K s) was used to evaluate the effect of nutrients on the phytoplankton community structure in the Bohai Sea over the last 30 years. Cell abundance percentages of dominant phytoplankton species with high K s values for phosphorus and low K s values for nitrogen have decreased since the 1980s, while those of dominant phytoplankton species with low K s values for phosphorus and high K s values for nitrogen increased during this period.  相似文献

【目的】探究铜绿微囊藻(Microcystis aeruginosa)藻际微生物群落组成以及与溶藻细菌侧孢短芽孢杆菌(Brevibacillus laterosporus)Bl-zj共培养对藻际微生物群落的影响。【方法】将侧孢短芽孢杆菌Bl-zj与铜绿微囊藻共培养4 d后(BL组),收集样品,以单独培养的铜绿微囊藻(BG组)为对照,提取样品总基因组DNA后进行16S rDNA扩增、构建文库、测序及生物信息学分析,比较BL组与BG组间藻际微生物群落的差异。【结果】测序平均获得高质量序列85390条,946个OUT(Operational Taxonomic Unit),BL组特有OTU 339个。物种组成分析显示,BG组微生物群落主要以微囊藻属(Microcystis)为主,其余相对丰度由高到低分别为假单胞菌属(Pseudomonas)、中慢生根瘤菌属(Mesorhizobium)、短芽孢杆菌属(Brevibacillus)和红杆菌属(Rhodobacter)。BL组微生物群落主要以短芽孢杆菌属(Brevibacillus)为主。BL组的微生物多样性相较于BG组显著下降(P<0.05)。经预测,BG组微生物功能集中在能量代谢与外源生物降解与代谢,BL组微生物功能集中在碳水化合物代谢和氨基酸代谢功能。【结论】侧孢短芽孢杆菌Bl-zj与铜绿微囊藻共培养,打破了铜绿微囊藻藻际微生物群落的平衡,与Bl-zj的溶藻进程有关。  相似文献

The Coorong estuary lies at the terminus of Australia's largest river system, the Murray-Darling; both are strongly influenced by human activities; including farming and extensive flow modification. Metagenomic approaches were used to determine the planktonic bacterial community composition and potential metabolic function at two extremes in the Coorong, the river mouth which exhibits marine-like salinity, and the hypersaline upper-reaches of the estuary. Significant shifts in taxa and metabolic function were seen between the two sites. The river mouth exhibited an increase in abundance of R hodobacteriaceae and Alteromonadaceae; families readily able to adapt to change in nutrient conditions; and the potentially pathogenic families B rucellaceae, Enterobacteriaceae and Vibrionaceae. Metabolisms over-represented include motility and chemotaxis, RNA metabolism and membrane transport, all of which are involved in actively searching for and obtaining nutrients. Also over-represented were metabolisms involved in population succession and stress response. An over-representation of taxa and metabolisms indicative of environmental change is reflective of anthropogenically af fected riverine input. In the hypersaline upper reaches of the estuary, the halophilic family Ectothiorhodospiraceae was over-represented, as were the families Flavobacteriaceae, Cytophagaceae and Nocardioidaceae, members of which are able to survive over a wide salinity range. Metabolisms over-represented here were reflective of increased bacterial growth, characteristic of hypersaline environments, and included DNA metabolism, nucleotide and nucleoside synthesis and cell cycle. Coorong metagenomes clustered taxonomically and metabolically with other planktonic metagenomes, but remained an outlier of this group with only 71% and 84% similarity, respectively. This indicates that the Coorong exhibits a unique planktonic bacterial community that is influenced by riverine input at the river mouth and salinity in the upper-reaches.  相似文献
