Knowledge of estuarine hydrodynamics and water quality comes mostly from studies of large estuarine systems. The processes affecting algae, nutrients, and dissolved oxygen (DO) in small and shallow subtropical estuaries are relatively less studied. This paper documents the development, calibration, and verification of a three dimensional (3D) water quality model for the St. Lucie Estuary (SLE), a small and shallow estuary located on the east coast of south Florida. The water quality model is calibrated and verified using two years of measured data. Statistical analyses indicate that the model is capable of reproducing key water quality characteristics of the estuary within an acceptable range of accuracy. The calibrated model is further applied to study hydrodynamic and eutrophication processes in the estuary. Modeling results reveal that high algae concentrations in the estuary are likely caused by excessive nutrient and algae supplies in freshwater inflows. While algal blooms may lead to reduced DO concentrations near the bottom of the waterbody, this study indicates that stratification and circulation induced by freshwater inflows may also contribute significantly to bottom water hypoxia in the estuary. It is also found that high freshwater inflows from one of the tributaries can change the circulation pattern and nutrient loading, thereby impacting water quality conditions of the entire estuary. Restoration plans for the SLE ecosystem need to consider both a reduction of nutrient loading and regulation of the freshwater discharge pattern.

Lake St Lucia in South Africa is part of a UNESCO World Heritage site and a Ramsar wetland of international importance. Like many coastal wetlands worldwide, anthropogenic activities including catchment land-use changes, water diversions/abstractions, and manipulation of the mouth state have significantly affected its functioning over the past century. Questions concerning its sustainability have motivated a re-evaluation of management decisions made in the past and of options for the future. A model for the water and salt budgets has therefore been used to investigate “what if” scenarios in terms of past anthropogenic interventions. In particular, simulations allow us to evaluate the effects of diverting the Mfolozi river from St Lucia on the functioning of the system and on the occurrence of various water level/salinity states that drive the biological functioning of the ecosystem. In the past, when the St Lucia estuary and the Mfolozi river had a combined inlet, the mouth was predominantly open. The lake had relatively stable water levels but variable salinities that increased during dry conditions due to evaporative losses and saltwater inflows from the sea. If the mouth closed, the Mfolozi flow was diverted into the lake which reduced salinities and maintained or increased water levels. Simulations indicate that without a link to the Mfolozi the lake system would naturally have a mainly closed inlet with lower average salinities but more variable water levels. During dry conditions water levels would reduce and result in desiccation of large areas of the lake as has recently occurred. We conclude that the artificial separation of the St Lucia and Mfolozi inlets underpins the most significant impacts on the water & salt budget of the lake and that its reversal is key to the sustainability of the system.

The St. Lucia estuarine lake on the north coast of KwaZulu-Natal, South Africa, is one of the largest estuarine systems in Africa and of unique importance for the adjacent marine and terrestrial ecosystems. The area regularly experiences periods of drought, resulting in hypersaline conditions in its shallow lakes and the closure of the estuarine mouth. This study aimed to assess the primary production rates of phytoplankton and microphytobenthos throughout an annual cycle of this drought phase. Primary production rates were assessed at representative sites, namely the Mouth, Narrows, South and North Lakes from June 2006 to May 2007. Because of the drought, the salinity gradient from the mouth to the head of the estuary was reversed by comparison to estuarine systems with a steady freshwater inflow and regular marine exchange. In March 2007, during the study, the mouth opened as a result of rough seas, and the marine influence broke the existing reversed gradient, producing a marine salinity throughout the system. Microphytobenthic primary productivity varied between 0 and 34 mg C m−2 h−1 and showed strong correlations with salinity, DIN:DIP ratios and irradiance. Benthic productivity was high across the system after breaching of the mouth. Pelagic primary productivity (between 0 and 180 mg C m−2 h−1), showed a correlation with temperature and irradiance and was highest across the system in February 2007 when the mouth was still closed. There was no significant correlation between production rates and biomass (chl-a) in either the benthic or pelagic habitats. The negative correlation between DIN:DIP ratio and benthic primary productivity indicated that phosphorus was the limiting nutrient. This study shows that salinity, along with seasonally dependent parameters such as temperature and irradiance, correlates with the rate of microalgal production. Hence, in these shallow lakes, the largest primary productivity can occur in either the pelagic or benthic subsystems, depending on prevailing conditions at the time.

Understanding how human-induced management interacts with and affects the structure and functioning of large estuarine ecosystems is a major research challenge. In West Africa, human intervention on the Senegal River Estuary was intended to reduce the impact of major flooding by opening a new mouth in October 2003, 25 km to the north of the existing mouth. This study describes the effects of the new environmental conditions on the physical and biochemical characteristics of the water column and on microbial communities (bacteria, phytoplankton by size class and heterotrophic nanoflagellates (HNF)) in comparison with the situation in 2002. In 2006, seventeen stations were sampled, during both neap and spring tides, at a depth of 0.5 m along a salinity gradient from freshwater to marine conditions. Inorganic nutrient levels were often low but there were high levels of chlorophyll a in the estuarine area (mean of 13.7–20.7 μg L−1 in spring and neap tide conditions, respectively) producing a eutrophic status in this estuary. Average HNF abundances were lower (mean of 108 and 174 cells l−1 during neap and spring tides, respectively) compared to the situation in 2002 (mean between 2.5 and 6.7 × 104 cells l−1). Three biological indicators for assessing environmental changes are discussed: ratio of bacteria to heterotrophic flagellate abundances, ratio of picophytoplankton to nanophytoplankton, and the density of thermo-tolerant coliforms (TTC) and faecal streptococci. It is demonstrated that man-made alteration of the hydrologic regime can modify the microbial community structure and cause the health status of the estuary to deteriorate.

Temporarily open/closed estuaries typically open to the sea due to freshwater inflow coupled with storm surge events. In September 2008, in the absence of freshwater inflow, the mouth of the East Kleinemonde Estuary breached in response to a storm surge. The mouth of the estuary closed the following day at a high level. Marine overwash events following the breach introduced large volumes of saline water into the estuary and raised the water level by 0.07–0.33 m. Salinity was significantly higher in the 15 month closed phase after the breach (31 ± 0.9) compared to 21.9 ± 0.9 in the closed brackish phase before the breach. The historical average salinity for the estuary during a closed period is 23–25. The increase in salinity has reduced submerged macrophytes Ruppia cirrhosa and Chara vulgaris cover by 38.1%. Macroalgal cover of species such as Dictyota dichotoma, Caulacanthus ustulatus, Codium tenue and Ulva spp. have increased by 7.9%. The saline high water levels have also significantly reduced supratidal salt marsh cover by 15.2%, and reed and sedge cover by 19.7%. Loss of these habitats may result in bank destabilisation and erosion. This is the first record of an extended saline period in the 15 years the estuary has been monitored. Sea level rise in association with climate change, together with localised freshwater inflow reduction is likely to result in an increase in marine overwash events. The frequency and duration of closed saline periods are likely to increase in this type of estuary. A loss of submerged macrophytes may have significant impacts on faunal composition and abundance and on the subsequent functioning of temporarily open/closed estuaries. This has serious ecological implications since these estuaries represent 70% of the different types of estuaries found in South Africa.

Global change models predict effects of climate change on hydrological regimes at the continental scale in Europe. The aim of this study was to gain a better understanding of the possible effect of changing external forcing conditions on the functioning of estuarine ecosystems. In densely populated areas, anthropogenic nutrient enrichment and consequent alteration of nutrient biogeochemical cycles have already had a big impact on these ecosystems. The average yearly discharge of the upper Schelde estuary increased nearly threefold over the period 1996–2000, from 28 m3 s−1 in 1996 to 73 m3 s−1 in 2000. The continuously rising discharge conditions over the five-year period were used as a reference situation for possible future effects of climate on ecological functioning through increase of discharge. At high discharges, nutrient (NH4+, NO3, dissolved silica and PO43−) concentrations in the tidal fresh- and brackish water showed a decrease of up to 50% while total discharged nutrient loadings increased up to 100%. Opposite effects of increasing discharge on NH4+, NO3 and dissolved silica concentrations in summer and winter, resulted in the flattening out of seasonal cycles for these nutrients. Under high discharge conditions, silica uptake by diatom communities was lowered. Dissolved silica loadings to the coastal area increased concurrently with total silica loadings upstream. Salt intrusion to the marine parts of the estuary decreased. This resulted in a downstream shift of the salinity gradient, with lower salinity observed near the mouth. As a result, TDIN, NO3 and dissolved silica concentrations doubled at the mouth of the estuary.

Algal blooms in Tolo Harbour, Hong Kong have received much attention and submarine groundwater discharge is speculated to be a significant pathway carrying nutrients into the constricted estuary. Plover Cove, a small cove in the Harbour, was selected for SGD analysis using 222Rn budget. The volumetric SGD rates are estimated to be about 8000 m3/day for neap tide and about 17,000 m3/day for spring tide. Result of nutrient analysis of the porewater indicates that the nutrient loading through this pathway is speculated to be crucial for eutrophication in Tolo Harbour. Current practice for the management of algal blooms in Hong Kong, in which nutrient loading through SGD was ignored, has to be reviewed and the control measures of groundwater contamination are obviously required.

To better understand the development of the annually recurring late summer red water blooms of the phototrophic ciliate Myrionecta rubra in the Columbia River estuary we examined its standing stocks and measured its growth rates both in the estuary main channels and in Baker Bay, a peripheral embayment situated near the river mouth. Data collected during two summers show a biphasic development of M. rubra blooms, with an initial phase when the protist was only detected in Baker Bay, followed by an established phase when red waters were observed throughout the lower estuary. Ilwaco harbor (Baker Bay’s seaward-end) is at least one of the locations where the bloom starts since M. rubra was detected there at concentrations >100s cell L−1 before Chinook harbor (Baker Bay’s upriver-end) or the estuary main channels. In 2010, this initial phase lasted about 1.5 months, spanning the neap tide of early July to the beginning of the neap tide of mid-August. While high growth rates were measured in Ilwaco harbor during the initial phase (1.2–3.1 d−1) and in the estuary main channels in both surface red (0.7 d−1) and adjacent non-red (1.1 d−1) waters during the established period, growth of the ciliate was not detected in Ilwaco harbor during this second phase. Growth rate data obtained during the established bloom phase also suggest that M. rubra cells in the estuary mostly divide during the daytime and that red water patches might experience self-shading.

Denitrification may play a major role in inorganic nitrogen removal from estuarine ecosystems, particularly in those subjected to increased nitrate and organic matter loads. The Douro estuary (NW Portugal) suffers from both problems: freshwater input of nitrate and organic load from untreated wastewater discharges. To assess how these factors might control sediment denitrification, a 12-month survey was designed. Denitrification potential and nitrous oxide (N2O) production were measured at different locations using the slurry acetylene blockage technique. Denitrification rate ranged from 0.4 to 38 nmol N g−1 h−1, increasing towards the river mouth following an urban pollution gradient. N2O production, a powerful greenhouse gas implicated on the destruction of the ozone layer, was significantly related with sediment organic matter and accounted for 0.5–47% of the N gases produced. Additional enrichment experiments were consistent with the results found in the environment, showing that sediments from the upper less urban stretch of the estuary, mostly sandy, respond positively to carbon and, inversely, in organic rich sediments from the lower estuary, the denitrification potential was limited by nitrate availability. The obtained results confirmed denitrification as an important process for the removal of nitrate in estuaries. The presence of wastewater discharges appears to stimulate nitrogen removal but also the production of N2O, a powerful greenhouse gas, exacerbating the N2O:N2 ratio and thus should be controlled.

Mouth breaching is a recurrent event in temporarily open/closed estuaries (TOCEs). Such disturbances result in flushing and sediment scouring, reducing the microalgal biomass stock. The depletion of these microalgae may have negative repercussions in the form of depleted stocks of commercial fish, game fish, crustaceans and mollusks. The aim of this investigation was therefore: (1) to monitor the recovery of microalgal biomass and production following a breaching event; and (2) to determine the key environmental parameters influencing primary production during the open and recovery phases. Phytoplankton and benthic microalgal production was measured (14C-uptake method) successively during the closed, open and recovery phases of the Mdloti TOCE (South Africa). Upon breaching, 94–99% of microalgal biomass was washed out to sea through flushing and sediment scouring. A temporary recovery of phytoplankton and benthic microalgal biomass was observed during the open phase, but this was not sustained because of continual flushing and scouring of the sediment. During the re-closure (recovery phase), microalgal biomass immediately increased, reaching pre-breaching levels 35–40 days following the breaching event. In contrast to biomass, autochthonous pelagic primary production reached a maximum level (341 mg C m−2 h−1) during the open phase. Pelagic primary production normalized to biomass (PB) significantly increased during the open phase. This is attributed to a favorable combination of optimum light conditions, high influx of macronutrients and high water temperatures (33 °C). Similarly, benthic primary production normalized to biomass (PB) peaked during the open phase (35 mg C mg chl-a−1 h−1). Multivariate analysis showed that major variations in primary production were mainly controlled by temperature, dissolved inorganic nitrogen (DIN) to phosphorus (DIP) molar ratios (water-column and pore-water) and light extinction (Kd), all of which were regulated by the state of the mouth.

Field investigations on the population dynamics of Nereis diversicolor were carried out from January 2002 to December 2003 in the estuary of Oued Souss (southwestern Morocco) to determine the changes caused by setting up of a domestic and industrial wastewater purification plant (M'zar) before and after by the end of wastewater discharges in November 2002 on the structure of the ecosystem. Samples of N. diversicolor were collected monthly in the intertidal zone at low tide before (during 2002) and after (during 2003) the end of wastewater discharges.Separation of cohorts using the Algorithm EM method (McLachlan, G.J., Krishnan, T., 1997. The EM algorithm and extensions. Wiley Series in Probability and Statistics. Wiley, New York, 274 pp.) allowed determination of the growth rate (mm day−1) by cohort and the annual production. The data showed significant differences between populations of Nereis diversicolor before and after the end of wastewater discharges. During the wastewater discharge period (2002), the population had a mean annual density of 1992 ind m−2, a mean annual biomass of 75.52 g DW m−2 and an annual secondary production of 141.3 g DW m−2 with a P/B ratio of 1.87. After the end of discharges (2003), density, biomass and secondary production decreased significantly. The annual averages for these parameters were 740 ind m−2, 14.16 g DW m−2 and 23.83 g DW m−2, respectively, with a P/B ratio of 1.68.The important decrease observed in density, biomass and secondary production of Nereis diversicolor may be attributed (a) to the environmental changes observed after the end of wastewater discharges in the estuary of Oued Souss, namely the increase of salinity and the decrease of organic matter content, and (b) to the migration of this species towards other areas.

To better understand large-scale interactions between fresh and saline groundwater beneath an Atlantic coastal estuary, an offshore drilling and sampling study was performed in a large barrier-bounded lagoon, Chincoteague Bay, Maryland, USA. Groundwater that was significantly fresher than overlying bay water was found in shallow plumes up to 8 m thick extending more than 1700 m offshore. Groundwater saltier than bay surface water was found locally beneath the lagoon and the barrier island, indicating recharge by saline water concentrated by evaporation prior to infiltration. Steep salinity and nutrient gradients occur within a few meters of the sediment surface in most locations studied, with buried peats and estuarine muds acting as confining units. Groundwater ages were generally more than 50 years in both fresh and brackish waters as deep as 23 m below the bay bottom. Water chemistry and isotopic data indicate that freshened plumes beneath the estuary are mixtures of water originally recharged on land and varying amounts of estuarine surface water that circulated through the bay floor, possibly at some distance from the sampling location. Ammonium is the dominant fixed nitrogen species in saline groundwater beneath the estuary at the locations sampled. Isotopic and dissolved-gas data from one location indicate that denitrification within the subsurface flow system removed terrestrial nitrate from fresh groundwater prior to discharge along the western side of the estuary. Similar situations, with one or more shallow semi-confined flow systems where groundwater geochemistry is strongly influenced by circulation of surface estuary water through organic-rich sediments, may be common on the Atlantic margin and elsewhere.

A study of Santa Ponça Bay (Balearic Islands) was conducted during summer 2002 to understand further the processes controlling recurrent Alexandrium taylori blooms near the beach. These massive algal proliferations (106 cells L−1) have become common in many anthropized pocket beaches of the Mediterranean during the summer season. Nearshore dissolved inorganic nutrient concentrations (DIN) are generally high near the shoreline (avg. DIN at 1.6 μM), yet this factor alone is insufficient to explain harmful algal bloom (HAB) occurrences at some beaches and their absence in others. It is postulated that summer conditions, and particularly, the mild breeze conditions are key factors into understanding these nearshore blooms. The advantages of this coastal environment for a migrating dinoflagellate such as A. taylori are discussed. Resilience to undergo enhanced turbulence episodes, motility, day/night migration and a favorable current regime that produces shoreward transport at sea surface are regarded as concurrent mechanisms that lead to HAB generation and maintenance.

Hypoxia has occurred in Upper Charlotte Harbor, a shallow (∼3 m) estuary in Southwest Florida, during moderate to high freshwater flows from the Peace and Myakka Rivers and after hurricanes, due to nutrient loading and vertical stratification. This paper studies the annual hypoxia and water quality dynamics in Upper Charlotte Harbor in 2000, using CH3D-IMS, an integrated modeling system which includes coupled models of circulation, wave, sediment transport, and water quality. The CH3D-IMS simulations showed that bottom-water hypoxic conditions occur during periods with relatively steady moderate to high (5–40 m3/s) freshwater inflows and sediment oxygen demand (SOD). During periods of relatively steady moderate to high river discharge, strong vertical salinity stratification results in reduced vertical mixing which prevents surface water from supplying dissolved oxygen (DO) to bottom water where SOD continuously consumes DO. There was significant temporal fluctuation of the hypoxic water volume, as a result of significant temporal variation in vertical turbulent mixing associated with combinations of spring-neap tides and river discharge. The validated modeling system could be used to forecast hypoxia.

An integrated mass balance and modelling approach for analysis of estuarine nutrient fluxes is demonstrated in the Swan River Estuary, a microtidal system with strong hydrological dependence on seasonal river inflows. Mass balance components included estimation of gauged and ungauged inputs to the estuary and losses to the ocean (outflow and tidal exchange). Modelling components included estimation of atmospheric (N fixation, denitrification) and sediment–water column nutrient exchanges. Gross and net denitrification derived using two independent methods were significantly correlated (r2 = 0.49, p < 0.01) with net rates averaging 40% of gross. Annual nitrogen (N) and phosphorus (P) loads from major tributaries were linearly correlated with annual freshwater discharge and were 3-fold higher in wet years than in dry years. Urban drains and groundwater contributed, on average, 26% of N inputs and 19% of P inputs, with higher relative contributions in years of low river discharge. Overall, ungauged inputs accounted for almost 35% of total nitrogen loads. For N, elevated loading in wet years was accompanied by large increases in outflow (7x) and tidal flushing (2x) losses and resulted in overall lower retention efficiency (31%) relative to dry years (70%). For P, tidal flushing losses were similar in wet and dry years, while outflow losses (4-fold higher) were comparable in magnitude to increases in loading. As a result, P retention within the estuary was not substantially affected by inter-annual variation in water and P loading (ca. 50% in all years). Sediment nutrient stores increased in most years (remineralisation efficiency ca. 50%), but sediment nutrient releases were significant and in some circumstances were a net source of nutrients to the water column.

The concept of age of water (AW) is applied to the Chesapeake Bay to investigate the long-term transport properties for dissolved substances. A real-time calibrated hydrodynamic Chesapeake Bay model in 3 Dimensions (CH3D), employing a boundary-fitted curvilinear grid, is used for the study. The long-term transport properties, represented by AW, are investigated under the conditions of low river inflow of 1995 and high river inflow of 1996, as well as for constant mean inflows. The influences of freshwater, density-induced circulation, and wind-induced transport on age distribution have been investigated. Model results show that river inflows, wind stress, and density-induced circulation play important roles in controlling the long-term transport in the Bay. The model results shows that it requires 120–300 days for a marked change in the characteristics of the pollutant source discharged into the Bay from the Susquehanna River to affect significantly the conditions near the mouth under different hydrodynamic conditions. An increase of river discharge results in increases of downstream residual current and gravitational circulation, and thus reduces AW. The density-induced circulation contributes to the transport substantially. The dissolved substances discharged into the Bay are transported out of the Bay more rapidly when the estuary becomes more stratified. Southeasterly and southwesterly winds have strong impacts on the transport compared to the northeasterly and northwesterly winds. The former increases lateral and vertical mixing significantly. Consequently, the gravitational circulation is reduced and the transport time is increased by 50%. The model results provide useful information for understanding the long-term transport processes in the Bay.

The Changjiang (Yangtze River) is known to contribute significantly to the eutrophication that has caused drastic changes to the ecosystem of the East China Sea. However, evidence for historical changes in nutrient concentrations and composition and the consequent effects on the ecosystem in the coastal water is sparse. In this paper we present some long-term data for nutrient concentrations and Si:N:P ratios in the freshwater and the river plume and the long-term response of the ecosystem structure in the river plume. These data reveal increases in the dissolved inorganic nitrogen and phosphate concentrations in the Changjiang freshwater by a factor of five from the1960s to the end of the 1990s and a reduction in dissolved silicate by two thirds over the same period. Concomitantly, an increase in DIN concentration and a reduction in silicate concentration both by a factor of two were observed in the surface water of the Changjiang plume. As an ecological consequence to such nutrient changes, the chlorophyll a concentration increased by a factor of four since the 1980s and harmful algal blooms increased rapidly since 1985 in the Changjiang estuary and adjacent sea areas. The macrozoobenthic biomass decreased sharply from the mid 1980s to the present, suggesting that the Changjiang estuary has been in a high eutrophication state since that time. We predict that, due to the continuously increasing nutrient pressure, the symptoms of eutrophication associated with nutrients will worsen in the Changjiang plume in the near future.

The river Varde Å discharges into the bay of Ho Bugt on the western coast of Jutland forming a small, bar-built estuary. This paper deals with tidal fluxes of water and sediment in the Varde Å estuary. The inflowing water at flood tide is part of a turbidity maximum in the northern part of the bay. At high tide slack water the suspended material deposits inside the estuary. During ebb-tide it is resuspended, and the estuary bottom is washed clean coinciding with the influx of relatively pure freshwater from the drainage area. From one station in the estuary mouth, current velocities and concentrations of suspended material have been measured during 10 tidal periods covering all four seasons. It is shown how these data can be used in a quantitative calculation of the transport of water and suspended material through the cross-section of study.A model has been formulated which—based on half-tidal periods—quantifies the transport of water and suspended material through the estuary mouth. The model is calibrated on the basis of measurements made during the above-mentioned 10 tidal periods. The rather small number of measurements is to some extent compensated for by a carefully pre-arranged selection of tidal periods. The model is discussed in relation to the prediction of net suspended transport through the estuary mouth in different weather and tidal situations.
