In the past two decades, many studies have focused on the classification within genus Laminaria, ultimately trying to divide it into two subgroups or genera: Laminaria and Saccharina. A significant debate still surrounds the question of its division, as the conflicting phylogenetic hypotheses that have resulted from the classification studies are based on different taxon sampling, molecular markers, or analysis methods. It is aimed at elucidate the molecular phylogeny within Laminaria and Saccharina. The nine species of Laminariales are sampled from northern Asia and Europe, and 23 new sequences in the nuclear, plastid, and mitochondrial genomes are determined to identify their taxonomic status. The phylogenetic analyses of 71 species are performed, including representatives from six of the seven families of the order Laminariales, based on three separate data sets. An evidence is provided to strongly support a clear split that maintains the two recognized genera, Laminaria and Saccharina, with Laminaria appearing to be the ancestor group. Further, analyses indicate that all taxa in Saccharina and Laminaria did not form a monophyletic lineage, instead Laminariaceae and Lessoniaceae grouped together interlacedly, and Costariaceae appeared as the sister taxon of the Lessoniaceae–Laminariaceae clade. In the phylogenetic analysis, mitochondrial c oxidase I(COI) sequences appeared to be the most credible molecular marker which was more befitting than nuclear encoded internal transcribed spacer(ITS) and plastid encoded rbcL for establishment of Laminariales systematics. It is the most comprehensive phylogeny of the order Laminariales, and contributes to an enhanced understanding and estimation of the phylogenetic relationships for the economically important seaweeds, Laminaria and Saccharina.  相似文献

Identification of hydrozoan species is challenging, even for taxonomic experts, due to the scarcity of distinct morphological characters and phenotypic plasticity. DNA barcoding provides an efficient method for species identification, however, the choice between mitochondrial cytochrome c oxidase subunit I(COI) and large subunit ribosomal RNA gene(16S) as a standard barcode for hydrozoans is subject to debate. Herein, we directly compared the barcode potential of COI and 16S in hydrozoans using 339 sequences from 47 pelagic hydrozoan species. Analysis of Kimura 2-parameter genetic distances(K2P) documented the mean intraspecific/interspecific variation for COI and 16S to be 0.004/0.204 and 0.003/0.223, respectively. An obvious "barcoding gap" was detected for all species in both markers and all individuals of a species clustered together in both the COI and 16S trees. These results suggested that the species within the studied taxa can be efficiently and accurately identified by COI and 16S. Furthermore, our results confirmed that 16S was a better phylogenetic marker for hydrozoans at the genus level, and in some cases at the family level. Considering the resolution and effectiveness for barcoding and phylogenetic analyses of Hydrozoa, we strongly recommend 16S as the standard barcode for hydrozoans.  相似文献

The fragments of 350 bp in 28S rRNA from the closely related monogenea of trematoda, Neobenedenia girellae and N. melleni are obtained by polymerase chain reaction (PCR) amplified using a couple of special primers and then sequenced. The results show that the comparison of 28S rRNA sequences, with only a base varying in 337 bp accounting for 0.3% genetic difference, from the relative species N. girellae and N. melleni parasitized on the different fishes in different farms displays that they possess a very high genetic similarity of 99.7%, higher than that of 99.41% for the single species N. melleni sampled in different areas, and the intraspecific divergence of N.melleni is 0.59%. Meanwhile, the interspecific differences between the two Neobenedenia and three Benedenia (i.e., B. lutjani, B. rohdei and B. seriolae) range from 2.08% tol 1.73%. In addition, UPGMA and MP molecular phylogenetic trees are constructed and proved to be consistent with each other. Though the morphological characteristics and the results of genetic diversity for the two Neobenedenia show a high similarity, whether they belong to a single species or not are still undefined, and the more genes of them should be further investigated, in combination with the systematical and detailed morphological study.  相似文献

In order to understand the diversity and distribution of the bacterial community in the coastal sediment of the Bohai Bay,China,high-throughput barcoded pyrosequencing of the 16 S r RNA gene was used.Metagenomic DNA was extracted from the sediment samples,and was sequenced using a 454 GS FLX Titanium system.At 97%similarity,the sequences were assigned to 22 884 operational taxonomic units(OTUs) which belonged to 41 phyla,84 classes,268 genera and 789 species.At the different taxonomic levels,both the dominants and their distribution varied significantly among the six coastal sediments.Proteobacteria was the first dominant phylum across all the six coastal sediments,representing 57.52%,60.66%,45.10%,60.92%,56.63% and 56.59%,respectively.Bacteroidetes was the second dominant phylum at Stas S1,S2 and S4,while Chloroflexi was the second dominant phylum at Stas S3,S5 and S6.At class level,γ-Proteobacteria was the first dominant class at Stas S1,S2,S4 and S6,while δ-Proteobacteria became the first dominant class at Stas S3 and S5.In addition,a large proportion of unclassified representatives have distributed at the different taxonomic levels.Canonical correspondence analysis(CCA) results indicated that the sediment texture,water depth(D),dissolved oxygen(DO),total nitrogen(TN) and nine EPA priority control polycyclic aromatic hydrocarbons(PAHs) including naphthalene,acenaphthylene,acenaphthene,fluorine,phenanthrene,fluoranthene,pyrene,benzo[a]anthracene and indeno[1,2,3-cd]pyrene were the important factors in regulating the bacterial community composition.Those results are very important to further understand the roles of bacterial community in the coastal biogeochemical cycles.  相似文献

Marine ecosystems provide a wide variety of diverse habitats that frequently promote migration and ecological adaptation. The extent to which the geographic distribution of marine organism has reshaped by human activities remains underappreciated. The limitations intrinsic to morphology-based identification systems have engendered an urgent need for reliable genetic methods that enable the unequivocal recognition of fish species,particularly those that are prone to overexploitation and/or market substitution. In the present study, however, an attempt has been taken to identify two locally adapted fish species, Siganus sutor(Valenciennes, 1835) and Seriolina nigrofasciata(Rüppell, 1829) of order Perciformes, which happens to be the first record in Odisha coast,Bay of Bengal. The diagnostic characteristics of Siganus sutor are: dorsal fin XIII-10, anal fin VII-9, pectoral fin 15,pelvic fin II-3, while that of Seriolina nigrofasciata dorsal fin VI-I-35, anal fin I-17, pectoral fin 16, pelvic fin 5. All COI barcodes generated in this study were matched with reference sequences of expected species, according to morphological identification. Bayesian and likelihood phylogenetic trees were drawn based on DNA barcodes and all the specimens clustered in agreement with their taxonomic classification at the species level. The phylogeographic studies based on haplotype network and migration rates suggest that both the species were not panmitic and the high-frequency population distribution indicates successful migration. The result of this study provides an important validation of the use of DNA barcode sequences for monitoring species diversity and changes within a complex marine ecosystem.  相似文献

Along with the sequencing technology development and continual enthusiasm of researchers on the mitochondrial genomes, the number of metazoan mitochondrial genomes reported has a tremendous growth in the past decades. Phylomitogenomics—reconstruction of phylogenetic relationships based on mitochondrial genomic data—is now possible across large animal groups. Crustaceans in the class Malacostraca display a high diversity of body forms and include large number of ecologically and commercially important species. In this study, comprehensive and systematic analyses of the phylogenetic relationships within Malacostraca were conducted based on 86 mitochondrial genomes available from Gen Bank. Among 86 malacostracan mitochondrial genomes, 54 species have identical major gene arrangement(excluding t RNAs) to pancrustacean ground pattern,including six species from Stomatopoda, three species from Amphipoda, two krill, seven species from Dendrobranchiata(Decapoda), and 36 species from Pleocyemata(Decapoda). However, the other 32 mitochondrial genomes reported exhibit major gene rearrangements. Phylogenies based on Bayesian analyses of nucleotide sequences of the protein-coding genes produced a robust tree with 100% posterior probability at almost all nodes. The results indicate that Amphipoda and Isopoda cluster together(Edriophthalma)(BPP=100).Phylomitogenomic analyses strong support that Euphausiacea is nested within Decapoda, and closely related to Dendrobranchiata, which is also consistent with the evidence from developmental biology. Yet the taxonomic sampling of mitochondrial genome from Malacostraca is very biased to the order Decapoda, with no complete mitochondrial genomes reported from 11 of the 16 orders. Future researches on sequencing the mitochondrial genomes from a wide variety of malacostracans are necessary to further elucidate the phylogeny of this important group of animals. With the increase in mitochondrial genomes available, phylomitogenomics will emerge as an important component in the Tree of Life researches.  相似文献

On the basis of the analyses of significant periods for the sea level observation data taken from recent several decades at 12 tide stations, the monthly mean sea level observations are fitted by a model of linear trend of sea level change superimposed with several variations of different fixed periods. The trends of sea level relative changes and their errors are estimated by the LS method. The results are reduced to the isostatic datum proposed and established in the paper (Huang et al. , 1991, Seismology and Geology , 1, 1-15). The trends of sea level changes in the near future along the coast of China are studied. It is pointed out that the general trend of the sea level change along the coast of China is going up slowly and the rate of the change is not the same in different segments of the coasts. In a few segments, the sea level is even relatively going down. The numerical results given in this paper provide a basis for the predictions of the future sea level changes and their effects.  相似文献

Green macroalgae Chaetomorpha aerea and C. linum are taxonomically confused. In this paper, we tried morphological and molecular analyses to separate these two species. C. aerea and C. linum can be distinguished from morphological characteritics, such as frond dimension, cells size and shape, their mean length/width ratios(LWR), and cell walls constriction. Thalli of C. aerea attenuate basipetally, with diameter 270–500 μm at upper portion, 160–360 μm at middle portion, 100–160 μm at basal portion. For the upper part, the length of cells is less than their diameter. Cell walls usually constrict at the dissepiments, which are pellucid or colorless and give the filament beaded appearance. In contrast, thalli of C. linum often have a constant diameter of 90–300 μm within the same individual, cell walls usually do not constrict and cells are cylindrical or barrel shaped. The LWR is larger than that of C. aerea. Results show that the pairwise distance between two species is 3.6%–3.7% for 18 S r RNA gene and 53.5%–54.3% for ITS region. In phylogeny, they distribute at distant clades, which confirms a genetic divergence at molecular level. In addition, morphological data indicates that filament diameter of C. linum samples is highly variable, ranging from 90 μm to 300 μm. Members of Thermococcales are organoheterotrophic hyperthermophilic anaerobes consisting of three genera, Thermococcus, Pyrococcus, and Palaeococcus, among which Thermococcus are the most frequently isolated. In this study, a variety of Thermococcales strains were isolated from the Guaymas Basin hydrothermal vents under different temperatures and pressures. Based on their 16S rRNA gene sequences, all the strains isolated from 85 C or 95 C enrichment cultures at ambient pressure were classified as Thermococcus, while strains isolated from 108 C-30 MPa enrichment cultures belonged to Pyrococcus. The combination of high pressure and high temperature for enrichment was shown to be an efficient method for isolating Pyrococcus strains. Through selecting and analyzing with multiple molecular phylogenetic markers, the isolated Thermococcales strains were found quite diversified including several putative novel species. This demonstrates a vast genetic reservoir of Thermoccoccales in the deep-sea hydrothermal vents, and a fast evolving of the Thermococcales species adapting to the fast changing environment.  相似文献

对3种蛏类大竹蛏(Solen grandis),长竹蛏(Solen strictus)和小刀蛏(Cultellus attenuatus)的线粒体16SrRNA和COI基因片段序列进行了比较并对其系统学进行了初步研究。得到的序列总长度分别为472-481bp(16S)和658bp(COI)。3种蛏序列的碱基组成均显示出较高的A+T比例(16SrRNA基因62.1%;COI基因62.8%)。对位排序比较表明,16SrRNA片段种内个体间变异较小,3种类间存在128个碱基变异位点(其中包括127个简约信息位点)和5个插入/缺失位点,总共12个碱基长;COI片段有200个碱基存在变异,其中包括191个简约信息位点,不存在任何插入/缺失位点。数据分析结果表明16SrRNA和COI基因片段大竹蛏与长竹蛏两片段的遗传距离分别为0.0856和0.1712,两竹蛏类与小刀蛏的遗传距离分别为0.3054,0.2798和0.2662,0.2933。作者认为小刀蛏与竹蛏之间的遗传距离已达到科之间的水平,结果支持将其提升为刀蛏科的分类观点。3种蛏类线粒体16SrRNA和COI基因在种间明显的多态性,证实了16SrRNA和COI基因序列均普遍适用于蛏类种及以上阶元的系统学分析。  相似文献

DNA条形码不仅为物种鉴定提供了有效方法,而且也有助于分类学和生物多样性研究。本研究旨在探讨将COI和16S rRNA基因序列应用于中国沿海蜑螺科贝类物种鉴定的可行性,获得了该科3属7种贝类61个个体的COI和16S rRNA基因序列。基于COI基因序列的种内遗传距离为0.00—1.29%,平均为0.67%;属内种间遗传距离为4.62%—19.25%,平均为13.02%;基于16S rRNA基因序列的种内遗传距离为0.00%—0.48%,平均为0.23%;属内种间遗传距离为2.47%—8.48%,平均为6.37%。两种基因序列在所研究的蜑螺中,种内遗传差异均小于种间遗传差异,存在明显的条形码间隙,所有物种在系统发生树上都表现为独立的单系群。结果表明,线粒体COI和16S rRNA基因序列可以作为DNA条形码标准基因对蜑螺科贝类进行有效地物种鉴定。  相似文献

对我国沿海地区10个菲律宾蛤仔野生群体线粒体16S r RNA和COI基因部分序列进行测序,分别得到了长度为473bp和632bp的片段。结果表明,16S r RNA 193条序列A+T平均含量为66.6%,共检测到21个变异位点,193个个体具有22种单倍型;COI基因183条序列A+T平均含量为64.8%,共检测到126个变异位点,183个个体具有67种单倍型。基于群体间遗传距离利用Mega5.1软件构建10个群体的NJ树,聚类结果表明,大连群体和荣成群体聚为一支,其余8个群体聚为一支。AMOVA分析表明,大连群体和荣成群体间分化不显著,而荣成、大连群体与其余8个群体间的分化达到极显著水平(P0.01),说明我国沿海的菲律宾蛤仔野生群体存在一定的遗传分化。  相似文献

本文采用 PCR扩增和序列测定等技术 ,对三疣梭子蟹 (Portunustrituberculatus)线粒体DNA1 6Sr RNA和 COI基因片段进行了初步研究。经 PCR扩增和序列测定 ,分别得到 1 6Sr RNA和 COI2个基因片段的碱基序列 ,其中 1 6Sr RNA基因片段的大小为 566bp,碱基 A,T,G,C的含量分别为 35.1 6% ,34.45% ,1 2 .37%和 1 8.0 2 % ;COI基因片段的大小为 658bp,碱基 A,T,G,C的含量分别为 36.63% ,2 6.44% ,2 0 .52 %和 1 6.41 %。在 2种基因片段中 ,AT含量均明显高于 GC含量 ,这与果蝇、虾类、蟹类等无脊椎动物的 1 6Sr RNA和 COI基因片段研究结果相似。通过对三疣梭子蟹 1 6S r RNA和 COI2个基因片段遗传特征的研究 ,发现其种内变异较低 ,在 3个样本中 1 6Sr RNA基因片段序列完全一样 ,COI基因片段中也只有 2个 T/ C位点转换。另外 ,比较本研究所得序列与 Gen Bank中梭子蟹科 5个属的 1 6Sr RNA基因片段序列后 ,发现其聚类结果与传统分类相一致。  相似文献

六个青蟹群体的线粒体16S rRNA和COI基因部分序列差异   总被引:6,自引:1,他引:5  
对从广东阳江,广东吴川,广东珠海,福建东山,海南海口,海南三亚等六地区采集的六个青蟹群体进行分子遗传差异的研究。针对16S rRNA和COI序列进行群体间比对,聚类分析以及单倍型研究,其中各群体16S rRNA和COI序列相似度分别为99.69%,98.99%,平均遗传距离为0.033和0.018。聚类分析将全部个体的16S rRNA与Scylla paramamosain归为一类,将COI序列全部混杂,无按地理位置聚类现象。单倍型研究共发现33种单倍型,其中三亚群体单倍型分布最散,且在最为集中的A型中无三亚样本。研究结果表明东山等六地青蟹群体分子遗传背景基本相似。  相似文献

A new classification of the Korean pleuronectids was proposed based on a molecular phylogeny using specimens collected from Korea (including some Japanese specimens) between 2008 and 2013. A molecular phylogeny based on partial sequences of the two mitochondrial DNA regions (COI and 16S rRNA) supported the reciprocal monophyly of the three genera, Cleisthenes, Pleuronectes and Pseudopleuronectes. We also found that the genus Poecilopsetta is clearly distinct from Pleuronectidae at the family level. Therefore, the previous classification of the Korean pleuronectids should be changed as follows; two families (Pleuronectidae and Poecilopsettidae), 18 genera, and 26 species. Further research is required to resolve the taxonomic uncertainty of the five species in the genus Limanda, which clustered into two clades in our analysis.  相似文献

采用通用引物-PCR扩增法,测定了辽宁营口海蜇成体的部分16S基因序列578bp、部分COI基因序列633bp,以及黄海海域沙海蜇成体部分COI基因序列645bp、部分16S基因序列479bp.结果表明,海蜇个体间的16S序列只有一个变异位点,其余序列完全一致;COI序列共有4个变异位点,碱基之间只存在转换,没有颠换、插入或缺失的位点.沙海蜇个体间的COI序列碱基组成完全一致,16S序列碱基组成也完全一致.从辽宁盘锦和山东胶州所取的水母碟状体和稚水母的测序结果显示,COI序列与海蜇成体的差异为0.5%-0.6%,与沙海蜇成体的差异为18.9%-19.4%;16S序列与海蜇成体的差异为0.0%-0.2%,与沙海蜇成体的差异为13.1%-13.3%.以上结果表明,水母碟状体和稚水母都为海蜇而非沙海蜇.结合GenBank中已有的其它水母类COI基因同源序列信息,构建分子系统发育树.结果显示:轮环水母亚目(Kolpophorae)和指环水母亚目(Daktyliophorae)以及有肩板族(Scapulatae)和无肩板族(Inscapulatae)的分类划分,与传统分类一致.从分子水平上证明,在黄海海域采集的沙海蜇和在日本采集的越前水母的差异只处于种内水平,两者应为同物异名.  相似文献

本研究采集了分布在西太平洋的石斑鱼亚科10属共40种鱼类,采用PCR扩增及测序技术获得所有样品16S rRNA、COI基因部分序列,利用最大似然法构建系统进化树并分析。结果表明:40种鱼类COI基因为651 bp,编码227个氨基酸,16S rRNA基因同源序列566 bp,序列存在一定的碱基插入与缺失,各物种16S rRNA基因序列变异比COI要少,序列较为保守。构建的系统进化树上,在本研究的石斑鱼亚科10个属中,鳃棘鲈属分类地位最原始,位于进化树基部,6种鳃棘鲈能聚成一个单系;烟鲈属与九棘鲈属关系较近,两者聚为一支,侧牙鲈属的进化地位介于鳃棘鲈属与九棘鲈属之间;石斑鱼属的进化地位最高,位于进化树顶部,形成两个平行分支,但是石斑鱼属种类未能聚成一个单系;驼背鲈属、鸢鮨属、下美鮨属、光腭鲈属及宽额鲈属均未能形成独立分支,而是与石斑鱼属种类聚在一起,显示其与石斑鱼属有很近的亲缘关系,部分可能是石斑鱼属的特化类群。  相似文献
