Habitat degradation and fishing are major drivers of temporal and spatial changes in fish communities. The independent effects of these drivers are well documented, but the relative importance and interaction between fishing and habitat shifts is poorly understood, particularly in complex systems such as coral reefs. To assess the combined and relative effects of fishing and habitat we examined the composition of fish communities on patch reefs across a gradient of high to low structural complexity in fished and unfished areas of the Ningaloo Marine Park, Western Australia. Biomass and species richness of fish were positively correlated with structural complexity of reefs and negatively related to macroalgal cover. Total abundance of fish was also positively related to structural complexity, however this relationship was stronger on fished reefs than those where fishing is prohibited. The interaction between habitat condition and fishing pressure is primarily due to the high abundance of small bodied planktivorous fish on fished reefs. However, the influence of management zones on the abundance and biomass of predators and target species is small, implying spatial differences in fishing pressure are low and unlikely to be driving this interaction. Our results emphasise the importance of habitat in structuring reef fish communities on coral reefs especially when gradients in fishing pressure are low. The influence of fishing effort on this relationship may however become more important as fishing pressure increases.

As coral reef ecosystems decline in health worldwide, reef‐associated fishes are being impacted by changes to their coral reef habitats. While previous studies have shown coral reef structure to affect the demography of reef fishes, changes in reef conditions may also impact the behavior of reef fishes as they cope with altered habitats. In this study, we examined spatial patterns of intraspecific behavioral variation in the bicolor damselfish (Stegastes partitus) across the fringing reefs of Curaçao (Caribbean Sea), and explored how this behavioral variation associated with physical and social conditions on the reef. Principal components analysis (PCA) condensed physical parameters of the reef into principal component 1 (PC1), comprising depth, coral cover (%), rugosity, and average hole size (cm2), and principal component 2 (PC2), which represented the number of holes. PC1, but not PC2, increased spatially across the reef as the habitat transitioned from coral rubble in the shallows to live coral on the reef slope. This transition in reef structure was paralleled by changes in social conditions including decreases in bicolor damselfish density in habitats with higher PC1 values. The behavior of bicolor damselfish also varied spatially with greater aggression and more frequent shelter use in habitats with lower PC1 values. Path analysis revealed robust associations between this behavioral variation and physical habitat conditions of the reef, indicating that physical – rather than social – habitat variation is the primary determinant of these spatial patterns of intraspecific behavioral variation. Taken as a whole, this coupling between physical reef structure and behavior suggests that reef fish may show altered behaviors on coral reefs degraded by anthropogenic impacts.

By the consumption of algae, parrotfishes open space for young coral settlement and growth, thus playing a central role on the maintenance of coral reefs. However, juvenile parrotfish ecology is often overlooked due to the difficulty discerning species during this phase. Herein, we present the first attempt to investigate changes in habitat use and diet that happen to juveniles of the Redeye parrotfish Sparisoma axillare, focusing on four zones within an algal‐dominated reef: the macroalgal beds, back reef, reef flat, and fore reef. Smaller S. axillare juveniles (<5 cm) preferred to inhabit the macroalgal beds and the reef flat, whereas juveniles larger than 5 cm were more abundant in the back and fore reefs due to distinct post‐settlement habitat conditions. Aggressive interactions with the territorial damselfish Stegastes fuscus were the primary driving factor of juvenile distribution and feeding rates. Attack rates increased with juvenile size and the lowest bite rates were observed in zones with higher densities of territorial damselfish. In previous studies, the persistence of parrotfish recruits in habitats dominated by damselfish was reduced, but newly settled parrotfish occurred more densely within the damselfish domain by behaving as a cryptic reef fish. As these juveniles grew, their bite rates increased, a change associated with a shift from cryptic to roving behavior. Feeding preferences were determined by substrate cover, where juveniles fed on available food sources in each habitat. Juveniles relied on jointed calcareous algae in habitats dominated by these algae, a pattern not observed for thick leathery algae. Filamentous algae were the preferred food for smaller fish; for individuals greater than 10 cm, a higher ingestion of sand was observed. Most studies evaluating the functional role of parrotfish do not consider species feeding preferences. However, the potential for a species to turn an impacted reef back to a coral‐dominated phase is influenced by their food selection, which is dependent on the algal species composition.

Certain biodiversity patterns on coral reefs are generally consistent but we still lack fundamental insight into how assemblages vary across spatially heterogeneous reef systems. We compared fish, coral, and sponge assemblages across a symmetrical physiographical gradient (windward forereef, lagoon patch reef, leeward forereef) of the Glover's Reef atoll, Belize. Species richness of fishes and corals was highest in the deep habitat (15 m) on the windward forereef. Sponges were diverse and abundant on both deep windward and leeward forereefs but not on the exposed shallow (5 m) windward forereef. Fish and benthic assemblages were relatively distinct in each reef zone, with the lagoon patch reef communities consisting of a combination of leeward and windward species. Nevertheless, there were no clear patterns in community similarity matrices of fish and benthic assemblages, suggesting that overall coral and sponge assemblages had weak or no direct association with patterns in fish assemblages. A closer examination of fish trophic groups indicated that planktivores and predators were predictably associated with depth, whereas herbivores were associated with shallow protected reefs. None was specifically associated with spatial location along the atoll gradient. These patterns of diversity distribution are important for identifying spatial conservation priorities. A Marine Protected Area (MPA) at Glover's Reef encompasses substantial windward forereef and patch reef habitats. A much lesser extent of protection is afforded the leeward forereef that supports faunal assemblages that are unique and productive, if not as diverse as the windward forereef. Isolated coral atolls can serve as ideal systems to study spatial heterogeneity and biodiversity patterns, but more experimental studies are needed to reveal the mechanistic processes underlying these patterns.

As elsewhere in Indonesia, local inhabitants in the Pangkajene and Kepulauan (PANGKEP) Regency, Spermonde Archipelago area and along the south-west coast of Sulawesi traditionally regard the coral reefs as their livelihood source. Since human activities as well as natural disturbances pose major threats to the coral reefs, these livelihoods may also be at risk. Currently, no comprehensive information on the status and condition of coral reefs in this area is available for this resource management. We determined the changes of coral reef habitat over a period of 20 years from 1994 to 2014 using a satellite Landsat multi-temporal image substantiated with in situ measurement data collected in 2014. The spectral value of coral reefs was extracted from multi-temporal Landsat imagery data, while the diffuse attenuation coefficient of water was obtained by using statistical analysis between the ratio of live coral cover and the spectral value of the visible bands. By using the unsupervised classification integrated with the data ground truth, it is stated that there has been a decline in live coral cover over a period of 20 years from 7716 ha in 1994 to 4236 ha in 2014, with a degradation rate of 174 ha/year. Based on the results, the ratio of the coral cover in the coral reef transects varied from the average of 24% for live corals to 96% for coral rubbles, implying the degraded status of coral reefs in the study area.

Surgeonfish and parrotfish play an important role in structuring the benthic communities of coral reefs. However, despite their importance, little is known about their distribution patterns in the north sector of the Mesoamerican Reef System. This study evaluated the distribution of these fish in 34 sites in four habitats (lagoon, front, slopes and terrace) along a depth gradient (c 0.5–20 m). These herbivorous fish were assessed by visual censuses. Species dominance was evaluated for each habitat using SIMPER analysis. Habitat characteristics data were collected to determine the relationship between habitat conditions and spatial variations in herbivorous fish (using abundance and biomass as a proxy) via redundancy analysis. The herbivorous fish assemblage had a low density (fish per 100 m2) and biomass (g·100 m?2) in comparison with assemblages in similar studies. In contrast, species richness was high compared with other studies in the Caribbean. Spatial variation of the abundance, biomass and size of herbivorous fish was strongly related to coral and seagrass cover, as well as to depth and rugosity. These four variables were critical in controlling the distribution patterns of the herbivorous fish assemblages. No associations were found between fish and macroalgae or any other benthic group. The present study indicates that the species richness of surgeonfish and parrotfish was not regionally affected by the dominance of macroalgae in the habitats studied. Seagrass beds and the coral reef matrix need to be preserved for the herbivorous fish assemblages to remain healthy and capable of controlling excess macroalgae growth.

The benthic assemblage of reefs provides an important resource of food and habitat for reef fishes. However, how benthic composition mediates reef fishes' biotic interactions at isolated environments such as oceanic islands remains largely unknown. Here, we aimed to investigate the role of four different reef microhabitats over biological interactions of fishes in an understudied oceanic island, Príncipe Island. For that, we recorded a total of 46 Underwater Remote Videos (RUVs) to document benthic composition and fishes' trophic and agonistic interactions. We used benthic cover estimates to group the samples into four microhabitats (dominated by epilithic algal matrix [EAM], sand/rock, corals and sponges), then quantified fishes' trophic and agonistic interactions in each microhabitat. All microhabitats presented a different structure of trophic and agonistic interactions of the fish assemblage. Feeding pressure (FP) and agonistic interactions were higher on the EAM microhabitat and lower in coral microhabitat. Herbivores were the main responsible group for the FP in all microhabitats. Territorial damselfishes used microhabitats differently for both trophic and agonistic interactions. We demonstrated that reef fish diversity and intensity of biotic interactions varied according the spatial distribution of benthic resources, which suggests that benthic composition plays an important role on structuring biological interactions at isolated reef systems.

Coral reef ecosystems worldwide are now being harmed by various stresses accompanying the degradation of fish habitats and thus knowledge of fish-habitat relationships is urgently required. Because conventional research methods were not practical for this purpose due to the lack of a geospatial perspective, we attempted to develop a research method integrating visual fish observation with a seabed habitat map and to expand knowledge to a two-dimensional scale. WorldView-2 satellite imagery of Spermonde Archipelago, Indonesia obtained in September 2012 was analyzed and classified into four typical substrates: live coral, dead coral, seagrass and sand. Overall classification accuracy of this map was 81.3% and considered precise enough for subsequent analyses. Three sub-areas (CC: continuous coral reef, BC: boundary of coral reef and FC: few live coral zone) around reef slopes were extracted from the map. Visual transect surveys for several fish species were conducted within each sub-area in June 2013. As a result, Mean density (Ind. / 300 m2) of Chaetodon octofasciatus, known as an obligate feeder of corals, was significantly higher at BC than at the others (p < 0.05), implying that this species’ density is strongly influenced by spatial configuration of its habitat, like the “edge effect.” This indicates that future conservation procedures for coral reef fishes should consider not only coral cover but also its spatial configuration. The present study also indicates that the introduction of a geospatial perspective derived from remote sensing has great potential to progress conventional ecological studies on coral reef fishes.

Corals in Malakal Bay reefs were devastated in the 1979 Crown of Thorns Starfish (COTS) outbreak. It has been almost 30 years since the outbreak and coral cover at the study sites have not come close to the cover before the outbreak. A question is asked: what factors may contribute to the slow recovery of these reefs: recruitment or post-settlement mortality? Two habitat types within the reef systems were monitored using coral transplants to determine if corals can survive in these environments and recruitment tiles to see if there are larvae coming into the system. The study revealed that coral survivorship is high in the fore reef areas compared to the reef channel slopes and that larvae is not a limiting factor to natural recovery. Stability of the reef framework, i.e. unstable rubble substrate, and possibly high post settlement mortality, are the structuring factors that determine the recovery process in these reef systems and possibly so for similar habitats in other reef systems throughout Palau.

Much of coral reef ecology has focused on how human impacts change coral reefs to macroalgal reefs. However, macroalgae may not always be a good indicator of reef decline, especially on reefs with significant sea urchin populations, as found in Kenya and Hawaii. This study tests the effects of trophic interactions (i.e. herbivory by fishes and sea urchins) and spatial competition (between algae and coral) on algal community structure of reefs surrounding two Hawaiian Islands that vary in their level of human impacts. Reef‐building organisms (corals and crustose coralline algae) were less abundant and turf algae were more abundant on Maui as compared to Lanai, where human impacts are lower. In contrast to previous studies, we found no evidence that macroalgae increased with human impacts. Instead, low turf and macroalgal abundance were best explained by the interactive effects of coral cover and sea urchin abundance. Fishing sea urchin predators appeared to have cascading effects on the benthic community. The absence of sea urchin predators and high sea urchin densities correspond to a disproportionately high abundance of turf and crustose coralline algae. We propose that high turf algal abundance is a better indicator of reef decline in Hawaii than high macroalgal abundance because turf abundance was highest on reefs with low coral cover and few fish. The results of this study emphasize that understanding changes in community composition are context‐dependent and that not all degraded reefs look the same.

The use of artificial reefs in the Arabian Gulf have a history extending back over a century, when date palm trunks, stones, pottery and other materials were sunk in coastal areas to enhance fish catch. Historically, such artificial reefs formed an important component of the socio-economic development of coastal fisheries. In comparison, modern artificial reefs have taken on a variety of forms. The most widely recognized are purpose-build modular artificial reefs designed for the enhancement of fisheries yield, diving, and various other benefits. However, far more common within the Gulf are the large-scale unplanned artificial reefs that have been formed as a result of human activities in the marine system, such as large-scale coastal breakwaters, seawalls, jetties, pipelines, and oil and gas infrastructure. Although there is limited information on the role of these constructions in structuring Gulf marine communities, increasing evidence suggests that abundant and diverse communities of reef fish, coral and other benthos can develop on these structures, with important ecological implications in urbanized coastal areas in the Gulf. However, due to a variety of unintended consequences of artificial reef development such structures may also pose challenges to coastal marine management. We review the current published literature on artificial reefs in the Gulf in order to improve our understanding of the role that these structures play in Gulf coastal ecosystems, and to further develop regional management of artificial reefs. We explore the various types of artificial reef that exist in the Gulf and examine the benefits and challenges that these structures represent for coastal ecology and economics. Such information is essential for our improved understanding and management of these increasingly important ecosystems in the Gulf.

Since the early 1980s, episodes of coral reef bleaching and mortality, due primarily to climate-induced ocean warming, have occurred almost annually in one or more of the world's tropical or subtropical seas. Bleaching is episodic, with the most severe events typically accompanying coupled ocean–atmosphere phenomena, such as the El Niño-Southern Oscillation (ENSO), which result in sustained regional elevations of ocean temperature. Using this extended dataset (25+ years), we review the short- and long-term ecological impacts of coral bleaching on reef ecosystems, and quantitatively synthesize recovery data worldwide. Bleaching episodes have resulted in catastrophic loss of coral cover in some locations, and have changed coral community structure in many others, with a potentially critical influence on the maintenance of biodiversity in the marine tropics. Bleaching has also set the stage for other declines in reef health, such as increases in coral diseases, the breakdown of reef framework by bioeroders, and the loss of critical habitat for associated reef fishes and other biota. Secondary ecological effects, such as the concentration of predators on remnant surviving coral populations, have also accelerated the pace of decline in some areas. Although bleaching severity and recovery have been variable across all spatial scales, some reefs have experienced relatively rapid recovery from severe bleaching impacts. There has been a significant overall recovery of coral cover in the Indian Ocean, where many reefs were devastated by a single large bleaching event in 1998. In contrast, coral cover on western Atlantic reefs has generally continued to decline in response to multiple smaller bleaching events and a diverse set of chronic secondary stressors. No clear trends are apparent in the eastern Pacific, the central-southern-western Pacific or the Arabian Gulf, where some reefs are recovering and others are not. The majority of survivors and new recruits on regenerating and recovering coral reefs have originated from broadcast spawning taxa with a potential for asexual growth, relatively long distance dispersal, successful settlement, rapid growth and a capacity for framework construction. Whether or not affected reefs can continue to function as before will depend on: (1) how much coral cover is lost, and which species are locally extirpated; (2) the ability of remnant and recovering coral communities to adapt or acclimatize to higher temperatures and other climatic factors such as reductions in aragonite saturation state; (3) the changing balance between reef accumulation and bioerosion; and (4) our ability to maintain ecosystem resilience by restoring healthy levels of herbivory, macroalgal cover, and coral recruitment. Bleaching disturbances are likely to become a chronic stress in many reef areas in the coming decades, and coral communities, if they cannot recover quickly enough, are likely to be reduced to their most hardy or adaptable constituents. Some degraded reefs may already be approaching this ecological asymptote, although to date there have not been any global extinctions of individual coral species as a result of bleaching events. Since human populations inhabiting tropical coastal areas derive great value from coral reefs, the degradation of these ecosystems as a result of coral bleaching and its associated impacts is of considerable societal, as well as biological concern. Coral reef conservation strategies now recognize climate change as a principal threat, and are engaged in efforts to allocate conservation activity according to geographic-, taxonomic-, and habitat-specific priorities to maximize coral reef survival. Efforts to forecast and monitor bleaching, involving both remote sensed observations and coupled ocean–atmosphere climate models, are also underway. In addition to these efforts, attempts to minimize and mitigate bleaching impacts on reefs are immediately required. If significant reductions in greenhouse gas emissions can be achieved within the next two to three decades, maximizing coral survivorship during this time may be critical to ensuring healthy reefs can recover in the long term.

Effective conservation requires knowledge of the effects of habitat on distribution and abundance of organisms. Although the structure of coral reef fish assemblages is strongly correlated with attributes of reef structure, data relating reef types to fish assemblages are scarce. In this study we describe the influence of gross habitat characteristics and seasonality on coral reef fish assemblages of fringing and patch reefs in Kenya. Results showed that total fish abundance was not significantly different between the reefs; however, the fringing reef had higher species diversity during both the northeast (42 spp.) and southeast (36 spp.) monsoon seasons when compared to the patch reef. The more fished species (e.g. Siganus sutor and Lethrinus mahsena) were more abundant on the patch reef in both seasons. Statistical analysis indicated common species between the reefs were more abundant on the fringing reef. Seasons affected abundance of the more vagile species (S. sutor), whereas the reef‐attached sky emperor, L. mahsena was affected more by reef type than by seasons. No significant interaction effects of habitat and seasons were found, indicating independence of habitat and environmental variability in affecting fish assemblages on the reefs. Smaller sized fish dominated the fringing reef more than the patch reef, whereas the skewness index (Sk) indicated a normal‐sized frequency distribution on the patch reef. Trophic structure of the fishes varied more within than between reefs, whereas fish assemblage structure was affected more by seasons on the fringing reef. These results suggest that conservation measures such as marine protected area (MPA) design and setting should consider effects of reef morphology and environmental variability on coral‐reef fish assemblage structure.

This paper presents the results of an analysis to determine the financial and social feasibility of aquaculture technologies for live reef organisms, including food fish and marine ornamentals, as an alternative to wild capture of live reef organisms in nearshore waters in the Indo-Pacific region. The paper provides information and policy guidance for appropriate aquaculture technology application for Indo-Pacific nations, which are the source of most live reef organisms supplied for international trade. Cautionary evidence indicates that, under certain conditions, some forms of small-scale aquaculture of live coral reef organisms can be a useful solution for reducing fishing pressure on coral reefs.

Coral reefs provide important ecological services such as biodiversity, climate regulation, and cultural benefits through recreation and tourism. However, many of the world's reefs are declining, with Caribbean reefs suffering a significant decline in living corals over the past half century. This situation emphasizes the need to assess and monitor reef conditions using a variety of methods. In this study, a new method for assessing reef conditions to inform management using participatory mapping by coral reef “experts” in the U.S. Virgin Islands (USVI) is described. Occupational SCUBA divers were recruited (n=87) to map coral reef conditions, uses, and threats (stressors) using an internet-based mapping website. The data reveal an uneven geographic distribution of reef conditions in the USVI with the most frequently mapped perceived healthy reef characteristics being: large amount of physical reef structure (n=872 markers); endangered or threatened species present (n=721); and large amount of live coral cover (n=615). The greatest perceived threats were: invasive species (n=606); water pollution (n=234); and unsustainable fishing (n=200). Areas of important reef characteristics, perceived threats to reefs, and perceived recovery potential were plotted to identify areas requiring critical management attention. The authors found that perceptions of healthy reef conditions outnumbered perceptions of reef threats for nine of the ten most familiar coral reefs; the most frequent activity type within the coral reefs was tourism diving; and for the most familiar coral reefs, the divers perceived a high recovery potential. Given the novelty of participatory mapping methods to assess coral reefs, the strengths and weaknesses of the method is evaluated. The authors further propose a management typology for categorizing reef areas to inform their future management. In the absence of primary data, or, as a supplement to underwater surveys and remotely-sensed data on reef condition, participatory mapping can provide a cost-effective means for assessing coral reef conditions while identifying place-specific reef locations requiring management attention.
