Microbial diversity in the abyssal sediments beneath the seafloor of 30, 94, and 151 cm near the southern end of the Mariana Trench was analyzed in the Illumina HiSeq 2500 platform. Results show that the microbial populations were dominated by bacteria but merely no archaea were identified at the three depths. In the bacterial community,Proteobacteria and Firmicutes dominated the total taxon tags, followed by Bacteroidetes, Actinobacteria, Planctomycetes, Cyanobacteria, and Chloroflexi, which together account for over 99% of the total population. Similar to that in the seawater in the trench, the operational taxonomic units(OTUs) belonging to Gammaproteobacteria from the sediment samples showed high abundance.However, common bacterial OTUs in the water of the trench including Nitrospirae and Marinimicrobia were hardly found in the sediments from the southern Mariana Trench or the hadal region. Therefore, this study documented for the first time the compositions of microbial diversity in the trench sediments, revealed the difference in microbial diversity in water and sediment of the trench and will enrich the knowledge on the microbial diversity in the abyssal areas.  相似文献

A gel microbead (GMD) cultivation method was employed to cultivate microorganisms from an amphioxus breeding zone in Qingdao, P. R. China. The culture results were compared with those by standard plating method. In the GMD-based method, the microcolony-forming GMDs were sorted by fluorescence-activated cell sorting (FACS). To further get pure cultures, a subsequent enrichment culture and a streaking purification procedure were conducted on marine R2A medium. Eighty bacterial strains isolated by the GMD-based method were randomly selected for sequencing. These isolates belonged to Alphaproteobacteria (33%), Gammaproteobacteria (44%), Bacteroidetes (11%), Actinobacteria (5%), Firmicutes (5%), Epsilonproteobacteria (1%), and Verrucomicrobia (1%), the last two groups being usually difficult to culture. The 16S rRNA gene sequences revealed a diverse community with 91.1%-100% of the bacterial rRNAs similarities. Thirteen strains were sharing 16S rRNA gene sequence which was less than 97% similar to any other rRNA genes currently deposited in TYP16S database. Seventy isolates derived from the standard plating method fell into 4 different taxonomic groups: Alphaproteobacteria (9%), Gammaproteobacteria (81%), Bacteroidetes (7%) and Firmicutes (3%) with a 16S rRNA gene sequence similarities between 95.8%-100%, in which only 3 strains were sharing 16S rRNA gene sequence of less than 97%. The results indicated that the GMD-based method with subenrichment culture yielded more taxonomic groups and more novel microbial strains, including members of previously rarely cultured groups, when compared with the standard plating method, and that this method markedly improved the bacterial cultivability.  相似文献

From May to August 2008, a large "green tide", consisting of the alga Ulva (Enteromorpha) prolifera, occurred in the Yellow Sea, China, affecting the local marine ecosystem and human activities. We investigated the influence of the green tide on the microbial community in the surface seawater, at four sites from July to August 2008, using bacterial 16S rRNA gene clone libraries. We sequenced 228 clones of unique patterns identified by restriction fragment length polymorphism (RFLP) techniques. The results show that 228 sequenced clones fell into six bacterial phyla:Proteobacteria, Bacteroidetes, Cyanobacteria, Verrucomicrobia, Actinobacteria, and Planctomycetes. Alphaproteobacteria (33%), Gammaproteobacteria (25%), Bacteroidetes (23%) and Cyanobacteria (9%) dominated the assemblage. Comparison between samples collected in July (during the tide) and those collected in August (after the tide) showed that, in the microbial community, diversities of Alphaproteobacteria and Cyanobacteria increased after the tide, while those of Gammaproteobacteria and Bacteroidetes decreased. These results indicate that the green tide influenced the growth of some bacteria, and provide information for further studies on the interactions and relationships between U. prolifera and the bacterial community. This study suggests that microbial community analysis is a good approach to monitoring green tides.  相似文献

Sea cucumber A postichopus japonicus stock enhancement by releasing hatchery-produced seeds is a management tool used to recover its population under natural environmental conditions. To assess the suitability of releasing sites, we examined the microbiota of the gut contents of A. japonicus from two populations(one in sandy-muddy seagrass beds and one in rocky intertidal reefs) and the microbiota in their surrounding sediments. The activities of digestive and immune-related enzymes in the A. japonicus were also examined. The results indicated that higher bacterial richness and Shannon diversity index were observed in all the seagrass-bed samples. There were significant differences in intestinal and sediment microorganisms between the two habitats, with a 2.87 times higher abundance of Firmicutes in the seagrass bed sediments than that in the reefs. Meanwhile, Bacteroidetes and Actinobacteria were significantly higher abundant in the gut content of A. japonicus from seagrass bed than those from the reefs. In addition, the seagrass-bed samples exhibited a relatively higher abundance of potential probiotics. Principal coordinates analysis and heatmap showed the bacterial communities were classifi ed into two groups corresponding to the two habitat types. Moreover, compared to A. japonicus obtained from rocky intertidal habitat, those obtained from the seagrass bed showed higher lysozyme, superoxide dismutase and protease activities. Our results suggest that bacterial communities present in seagrass beds might enhance the digestive function and immunity of A. japonicus. Therefore, compared with the rocky intertidal reef, seagrass bed seems to be more beneficial for the survival of A. japonicus.  相似文献

We characterized variations in bacterioplankton community composition(BCC) in mesocosms subject to three different treatments. Two groups contained fish(group one: Cyprinus carpio; group two: Hypophthalmichthys molitrix); and group three, the untreated mesocosm, was the control. Samples were taken seven times over a 49-d period, and BCC was analyzed by PCR-denaturing gradient gel electrophoresis(DGGE) and real-time quantitative PCR(q PCR). Results revealed that introduction of C. carpio and H. molitrix had a remarkable impact on the composition of bacterioplankton communities, and the BCC was significantly diff erent between each treatment. Sequencing of DGGE bands revealed that the bacterioplankton community in the different treatment groups was consistent at a taxonomic level, but differed in its abundance. H. molitrix promoted the richness of Alphaproteobacteria and Actinobacteria, while more bands affiliated to Cyanobacteria were detected in C. carpio mesocosms. The redundancy analysis(RDA) result demonstrated that the BCC was closely related to the bottom-up(total phosphorus, chlorophyll a, phytoplankton biomass) and top-down forces(biomass of copepods and cladocera) in C. carpio and control mesocosms, respectively. We found no evidence for top-down regulation of BCC by zooplankton in H. molitrix mesocosms, while grazing by protozoa(heterotrophic nanoflagellates, ciliates) became the major way to regulate BCC. Total bacterioplankton abundances were significantly higher in C. carpio mesocosms because of high nutrient concentration and suspended solids. Our study provided insights into the relationship between fish and bacterioplankton at species level, leading to a deep understanding of the function of the microbial loop and the aquatic ecosystem.  相似文献

Freshwater shallow lakes typically exhibit two alternative stable states under certain nutrient loadings:macrophyte-dominated and phytoplankton-dominated water regimes.An ecosystem regime shift from macrophytes to phytoplankton blooming typically reduces the number of species of invertebrates and fishes and results in the homogenization of communities in freshwater lakes.We investigated how microbial biodiversity has responded to a shift of the ecosystem regime in Dianchi Lake,which was previously fully covered with submerged macrophytes but currently harbors both ecological states.We observed marked divergence in the diversity and community composition of bacterioplankton between the two regimes.Although species richness,estimated as the number of operational taxonomic units and phylogenetic diversity(PD),was higher in the phytoplankton dominated ecosystem after this shift,the dissimilarity of bacterioplankton community across space decreased.This decrease in beta diversity was accompanied by loss of planktonic bacteria unique to the macrophyte-dominated ecosystem.Mantel tests between bacterioplankton community distances and Euclidian distance of environmental parameters indicated that this reduced bacterial community differentiation primarily reflected the loss of environmental niches,particularly in the macrophyte regime.The loss of this small-scale heterogeneity in bacterial communities should be considered when assessing long-term biodiversity changes in response to ecosystem regime conversions in freshwater lakes.  相似文献

Relationships between microbial communities and geochemical environments are important in marine microbial ecology and biogeochemistry. Although biogeochemical redox stratification has been well documented in marine sediments, its impact on microbial communities remains largely unknown. In this study, we applied denaturing gradient gel electrophoresis (DGGE) and clone library construction to investigate the diversity and stratification of bacterial communities in redox-stratified sandy reef sediments in a microcosm. A total of 88 Operational Taxonomic Units (OTU) were identified from 16S rRNA clone libraries constructed from sandy reef sediments in a laboratory microcosm. They were members of nine phyla and three candidate divisions, including Proteobacteria (Alpha-, Beta-, Gamma-, Delta-, and Epsilonproteobacteria), Actinobacteria, Acidobacteria, Bacteroidetes, Chloroflexi, Cyanobacteria, Firmicutes, Verrucomicrobia, Spirochaetes, and the candidate divisions WS3, SO31 and AO19. The vast majority of these phylotypes are related to clone sequences from other marine sediments, but OTUs of Epsilonproteobacteria and WS3 are reported for the first time from permeable marine sediments. Several other OTUs are potential new bacterial phylotypes because of their low similarity with reference sequences. Results from the 16S rRNA, gene clone sequence analyses suggested that bacterial communities exhibit clear stratification across large redox gradients in these sediments, with the highest diversity found in the anoxic layer (15–25 mm) and the least diversity in the suboxic layer (3–5 mm). Analysis of the nosZ, and amoA gene libraries also indicated the stratification of denitrifiers and nitrifiers, with their highest diversity being in the anoxic and oxic sediment layers, respectively. These results indicated that redox-stratification can affect the distribution of bacterial communities in sandy reef sediments.  相似文献

We used Illumina high-throughput sequencing of PCR-amplified V3-V4 16 S rRNA gene regions to characterize bacterial communities associated with the adductor muscles, gills, gonads and intestines of the Yesso scallop(Patinopecten yessoensis) from waters around Zhangzidao, Dalian, China. Overall, 421,276 optimized reads were classified as 25 described bacterial phyla and 308 genera. Firmicutes, Proteobacteria, Tenericutes, Bacteroidetes, Chlamydiae and Spirochaetae accounted for > 97% of the total reads in the four organs. The bacterial 16 S rDNA sequences assigned to Firmicutes and Proteobacteria were abundant in the adductor muscles, gills and gonads; while reads from Tenericutes were dominant in the intestines, followed by those from Firmicutes, Chlamydiae, Proteobacteria and Bacteroidetes. At the genus level, the dominant genera in the adductor muscles, gills and gonads appeared to be Bacillus, Enterococcus and Lactococcus, whereas Mycoplasma was dominant in the intestines. The relative abundances of Bacillus, Enterococcus, Lactococcus, Alkaliphilus, Raoultella, Paenibacillus and Oceanobacillus were significantly lower in the intestine than in the other three organs. Cluster analysis and principal coordinates analysis of the operational taxonomy units profile revealed significant differences in the bacterial community structure between the intestine and the other three organs. Taken together, these results suggest that scallops have intestine-specific bacterial communities and the adductor muscles, gills and gonads harbor similar communities. The difference in the bacterial community between organs may relate to unique habitats, surroundings, diet and their respective physiological functions.  相似文献

The Drake Passage is located between the Antarctic Peninsula and Tierra del Fuego in the south of South America. Surface seawater samples were collected at seven sites in the Drake Passage during the austral summer of 2012. The 16S rRNA sequences were analyzed from 187 isolated bacterial strains. Three phyla, 29 genera and 56 species were identified. The three phyla were Actinobacteria, Firmicutes and Proteobacteria; the Proteobacteria included α-Proteobacteria, β-Proteobacteria and γ-Proteobacteria. γ-Proteobacteria, Actinobacteria and Firmicutes were the dominant class or phyla in terms of quantity and species. Gram-positive bacteria (Actinobacteria and Firmicutes) accounted for 57.8% of all types identified. There were nine dominant genera, including Curtobacterium, Staphylococcus, and Halomonas, and 14 dominant species including Curtobacterium flaccumfaciens, Curtobacterium pusillum, and Staphylococcus sciuri. Of the strains identified, 87.2% were catalase positive or weakly positive.  相似文献

In this study, the sequencing of 16S ribosomal DNA was used to characterize the soil bacterial community composition and diversity in Liaohe estuarine wetland. Soil samples were taken from different locations in the wetland dominated by reed. Moreover, the soil quality parameters were evaluated (pH, moisture, organic matter, total nitrogen, available nitrogen, total phosphorus, available phosphorus). The results showed that the organic matter and nutrient contents were significantly higher in irrigated wetland than those in natural wetland. Major phylogenic groups of bacteria in soil samples including Proteobacteria, Acidobacteria, Gemmatimonadetes, Actinobacteria and Cyanobacteria were analyzed and we found that Proteobacteria was the most abundant in the community, and the phylum Acidobacteria was more abundant in irrigated wetland. Beta diversity analyses indicated that the soil bacterial community was mainly affected by sampling sites rather than seasons. In general, the bacterial community in natural wetland was not significantly different with that in artificial irrigated wetland. Artificial hydraulic engineering irrigated according to the water requirement rule of reed, increased the production of reeds, changed the way of wetland soil material input, but the diversity of bacterial community kept stable relatively.  相似文献

Bacteria are important regulators of carbon cycling in lakes and are central to sediment ecosystem processes. However, the sediment microbial communities and their respiratory responses to the lake wetland succession are poorly understood. In this study, we collected sediment samples from four different succession points(the Potamogeton lucens zone, the Scirpus tabernaemontani zone, the Scirpus triqueter zone, and the Juncus effusus zone) in the Caohai Wetland of the Guizhou Plateau(China). The bacterial communities at these succession points were studied using a high-throughput sequencing approach. The sediment microbial respiration(SR) was measured using static chambers in the field and basal respiration(BR) was determined in the laboratory. The results show that the dominant bacterial taxa in the sediment was Proteobacteria(34.7%), Chloroflexi(17.8%), Bacteroidetes(7.3%), Acidobacteria(6.6%), and Cyanobacteria(6.1%). Principal coordinate analysis showed that the microbial community structure differs significantly at different sampling points along the successional gradient, indicating that the bacterial community structure is sensitive to the lake wetland succession. Different hydrological regimes and soil characteristics such as NH_4~+-N, Fe~(2+), Mn~(2+), and sediment organic carbon(SOC) content may be important factors responsible for the differences in the sediment microbial characteristics of the different successional stages in the Caohai wetland. Additionally, it was found that the SR increased significantly from the P. lucens zone to the J. effusus zone, but BR had the opposite response. The shifts in the bacterial community structure along the successional gradient may be the main reason for the observed differences in sediment respiration.  相似文献

Leaves of terrestrial and aquatic plants are home to a wide diversity of bacterial species. However, the diversity and variability of epiphytic bacteria on their submerged plant hosts remains poorly understood. We investigated the diversity and composition of epiphytic bacteria from two common submerged macrophytes: Vallisneria natans and Hydrilla verticillata in Taihu Lake, Jiangsu, China, using methods of terminal restriction fragment length polymorphisms (T-RFLP) and clone library analyses targeted at bacterial 16S rRNA genes. The results show that: (1) the libraries of the two waterweeds contain wide phylogenetic distribution of bacteria, and that the sequences of the two libraries can be separated into 93 OTUs (at 97% similar value); (2) Betaproteobacteria, including Burkholderiales, was the most abundant bacterial group on both plants. Cyanobacteria and Gammaproteobacteria were the second largest groups on V. natans and H. verticillata, respectively. Both clone libraries included some sequences related to those of methanotrophs and nitrogen-fixing bacteria; (3) Cluster analysis of the T-RFLP profiles showed two distinct clusters corresponding to the two plant populations. Both ANOSIM of the T-RFLP data and Libshuff analysis of the two clone libraries indicated a significant difference in epiphytic bacterial communities between the two plants. Therefore, the epiphytic bacterial communities on submerged macrophytes appear to be diverse and host-specific, which may aid in understanding the ecological functions of submerged macrophytes in general.  相似文献

Huguangyan Maar Lake is a typical maar lake in the southeast of China.It is well preserved and not disturbed by anthropogenic activities.In this study,microbial community structures in sediment and water samples from Huguangyan Maar Lake were investigated using a high-throughput sequencing method.We found significant differences between the microbial community compositions of the water and the sediment.The sediment samples contained more diverse Bacteria and Archaea than did the water samples.Actinobacteria,Betaproteobacteria,Cyanobacteria,and Deltaproteobacteria predominated in the water samples while Deltaproteobacteria,Anaerolineae,Nitrospira,and Dehalococcoidia were the major bacterial groups in the sediment.As for Archaea,Woesearchaeota(DHVEG-6),unclassified Archaea,and Deep Sea Euryarchaeotic Group were detected at higher abundances in the water,whereas the Miscellaneous Crenarchaeotic Group,Thermoplasmata,and Methanomicrobia were significantly more abundant in the sediment.Interactions between Bacteria and Archaea were common in both the water column and the sediment.The concentrations of major nutrients(NO_3~-,PO_4~(3-),SiO_3~(2-)and NH_4~+)shaped the microbial population structures in the water.At the higher phylogenetic levels including phylum and class,many of the dominant groups were those that were also abundant in other lakes;however,novel microbial populations(unclassified)were often seen at the lower phylogenetic levels.Our study lays a foundation for examining microbial biogeochemical cycling in sequestered lakes or reservoirs.  相似文献

This study assessed the effects of changes in organic carbon content on soil bacterial community composition and diversity in the Antarctic Fildes Peninsula. 16 S rRNA gene sequencing was performed to investigate bacterial community composition. Firstly, we found that organic carbon(OrC) and nutrients showed an increasing trend in the lake area. Secondly, soil geochemistry changes affected microbial composition in the soil. Specifically, we found 3416 operational taxonomical units(OTUs) in 300 genera in five main phyla: Proteobacteria, Actinobacteria, Acidobacteria, Chloroflexi, and Bacteroidetes. Although the diversity was similar among the four sites, the composition was different. Among them, Hungateii content changed very significantly, from 16.67% to 33.33%. Canonical correspondence analysis showed that most measured geochemical factors were relevant in structuring microbiomes, and organic carbon concentration showed the highest correlation, followed by NO_(3-)~-N. Hungateii was significantly correlated with the content of organic carbon. Our finding suggested organic carbon played an important role in soil bacterial communities of the Antarctic coastal lake region.  相似文献

The 16S and 18S ribosomal ribonucleic acid genes of microbial organisms collected from the contrasting environments (temperature, salinity, silicate, phosphate and nitrate, p <0.05) of the inner and outer basins of Kongsfjorden (Spitsbergen, Arctic) were studied using polymerase chain reaction-denaturing gradient gel electrophoresis(DGGE) fingerprinting. Comparison of the microbial fingerprints and the physicochemical parameters revealed that molecular methodology exhibited a greater sensitivity. Sequences obtained from bacterial DGGE were affiliated with four main phylogenetic groups of bacteria:Proteobacteria(Alpha, Beta and Gamma), Bacteroidetes, Verrucomicrobia and Cyanobacteria. The relationships between the genotype distribution of these microbes and associated biotic/abiotic factors, revealed by canonical correspondence analysis, showed that Station 1 at 30 m (outer fjord) was grouped separately from the other sites. This difference could be a consequence of the thermocline and base of the euphotic layer at this depth where the Atlantic and Arctic-type waters overlapped.  相似文献

Trimethylamine N-oxide (TMAO) is widely dispersed in marine environments and plays an important role in the biogeochemical cycle of nitrogen. Diverse marine bacteria utilize TMAO as carbon and nitrogen sources or as electron acceptor in anaerobic respiration. Alteration of respiratory component according to the pressure is a common trait of deep-sea bacteria. Deep-sea bacteria from different genera harbor high hydrostatic pressure (HHP) inducible TMAO reductases that are assumed to be constitutively expressed in the deep-sea piezosphere and facilitating quick reaction to TMAO released from fish which is a potential nutrient for bacterial growth. However, whether deep-sea bacteria universally employ this strategy remains unknown. In this study, 237 bacterial strains affiliated to 23 genera of Proteobacteria, Bacteroidetes, Firmicutes and Actinobacteria were isolated from seawater, sediment or amphipods collected at different depths. The pressure tolerance and the utilization of TMAO were examined in 74 strains. The results demonstrated no apparent correlation between the depth where the bacteria inhabit and their pressure tolerance, regarding to our samples. Several deep-sea strains from the genera of Alteromonas, Halomonas, Marinobacter, Photobacterium, and Vibrio showed capacity of TMAO utilization, but none of the isolated Acinebacter, Bacillus, Brevundimonas, Muricauda, Novosphingobium, Rheinheimera, Sphingobium and Stenotrophomonas did, indicating the utilization of TMAO is a species-specific feature. Furthermore, we noticed that the ability of TMAO utilization varied among strains of the same species. TMAO has greater impact on the growth of deep-sea isolates of Vibrio neocaledonicus than shallow-water isolates. Taken together, the results describe for the first time the TMAO utilization in deep-sea bacterial strains, and expand our understanding of the physiological characteristic of marine bacteria.

We investigated the bacterioplankton abundance,community composition and the associated Vibrio clades of natural seawater in Bohai Sea coastal waters.Seawater samples(10 L in triplicate)were collected at 0.5,3,and 5 m depths near the coastal aquaculture zone of the Bohai Sea on May 12,2016.Real-time PCR and 16 S rRNA gene amplicon high-throughput sequencing methods were employed by which 485 operational taxonomic units(OTUs)at a 97% sequence similarity level were generated.Gammaproteobacteria,Alphaproteobacteria,and Bacteroidetes were the most abundant groups,accounting for 49.5%,23.5%,and 18.9% ofthe total assemblage,respectively.Obvious variations in Pseudoalteromonas,Vibrio,and Octadecabacter,which were the most abundant genera,could be observed among different samples.Notably,the results of Vibrio-specific real-time PCR indicated that Vibrio had extremely high 16 S rRNA gene copy numbers.The 16 S rRNA gene sequencing results across all the samples also indicated that they occupied a large proportion of the total assemblage.Both the alpha diversity and major bacterioplankton group Pseudoalteromonas had significant correlations with the concentration of PO43-.Overall,studies on bacterioplankton communities with highly abundant Vibrio clades can provide interesting insight into the microbial function and health assessment of the Bohai Sea coastal ecosystem.  相似文献

Microcystis blooms are an environmental and ecological concern that has received a serious attention. Hydrogen peroxide(H_2O_2) is an environment-friendly cyanocide that is commonly used to control Microcystis blooms. While the ecological safety of H_2O_2 has been previously studied, its influence on bacterioplankton has not been investigated to date. In this study, we used mesocosm experiments to determine the influence of H_2O_2 on the dynamic changes of the community structure of bacterioplankton. By using deep-sequencing and metagenomics strategy we determined the community structures of phytoplankton and bacterioplankton assemblages that were dominated by M icrocystis at a highly eutrophic Dianchi Lake, China. The results showed that M icrocystis was more sensitive to H_2O_2 than other eukaryotic algae. More interestingly, application of H_2O_2 changed the community structure of bacterioplankton, evidenced by the emergence of F irmicutes as the dominant species in place of B acteroidetes and Proteobacteria. The H_2O_2 treatment resulted in the community of bacterioplankton that was primarily dominated by E xiguobacterium and Planomicrobium. Our results show that the abundance changed and the bacterioplankton diversity did not recover even after the concentration of H_2O_2 reached to the background level. Thus, the response of bacterioplankton must be considered when assessing the ecological risks of using H_2O_2 to control Microcystis blooms, because bacterioplankton is the key player that forms the basis of food web of aquatic environment.  相似文献

This study investigated the bacterial diversity of gut content of sea cucumber(Apostichopus japonicus) and its habitat surface sediment in a bottom enhancement area using PCR-based denaturing gradient gel electrophoresis(DGGE) technique. Bacterial diversity evaluation showed that the value of the Shannon-Wiener index of gut content in different intestinal segments of A. japonicus varied between 2.88 and 3.00, lower than that of the surrounding sediment(3.23). Phylogenetic analysis showed that bacterial phylotypes in gut content and the surrounding sediment of A. japonicus were closely related to Proteobacteria includingγ-, α-, δ-and ε-proteobacteria, Bacteroidetes, Firmicute, and Actinobacteria, of which γ-proteobacteria were predominant. These results suggested that the sea cucumber A. japonicus was capable of feeding selectively, and PCR-DGGE was applicable for characterizing the bacterial community composition in gut content and the surrounding sediment of sea cucumber. Further investigation targeting longer 16S rDNA gene fragments and/or functional genes was recommended for obtaining more information of the diversity and function of bacterial community in the gut content of sea cucumber.  相似文献
