基于线粒体控制区序列和SLAF-seq,对重要药源生物多室草苔虫的群体遗传分化水平开展了研究。控制区序列中检测到8个单倍型,单倍型多样性(h)和核苷酸多样性(π)分别为0.130 7和0.000 7,单倍型网络图和NJ系统进化树的结构都较简单,无明显拓扑结构。中性检验和核苷酸不配对分析结果均表明多室草苔虫未经历过大规模群体扩张。Fst和AMOVA分析显示遗传变异主要来自于群体内。SLAF建库共开发得到214 409个SLAF标签,其中多态性SLAF标签23 437个,共开发出99 432个SNP位点。群体间的遗传距离较小,且低于群体内的遗传距离。基于SNP所做的系统发育树和群体遗传结构分析表明,各群体之间没有显著的遗传结构。综上所述,我国沿海多室草苔虫的遗传多样性水平较低,不同地理群体之间不存在显著的遗传结构。多室草苔虫较强的扩散能力是造成上述结果的主要原因。另外,本研究还验证和讨论了SLAF-seq应用在海洋生物群体遗传分化研究中的可行性和优势。  相似文献

We studied the genetic structure of the sea cucumber Holothuria (Roweothuria) polii (Delle Chiaje 1823) by analysing the mitochondrial DNA variation in two fragments of cytochrome oxidase I (COI) and 16S genes. Individuals were collected in seven locations along the Mediterranean Sea, which cover a wide range of the species distribution. We found high haplotype diversity for COI and moderate diversity for 16S, and low nucleotide diversity for both genes. Our results for the COI gene showed many recent and exclusive haplotypes with few mutational changes, suggesting recent or ongoing population expansion. The Western and Eastern Mediterranean populations exhibited slight but significant genetic differentiation (COI gene) with higher genetic diversity in the East. The most ancient haplotype was not present in the westernmost sampling location (SE Spain). The oldest expansion time was observed in Turkey, corresponding to mid‐Pleistocene. Turkey had also the highest genetic diversity (number of total and exclusive haplotypes, polymorphisms, haplotype and nucleotide diversity). This suggests that this region could be the origin of the subsequent colonizations through the Mediterranean Sea, a hypothesis that should be assessed with nuclear markers in future research.  相似文献

Pampus minor is an important commercial fish. Due to the similarity of external morphological characteristics among the genus Pampus species, P. minor has often been identified as the juvenile group of both P. cinereus and P. argenteus. While little genetic background on this species is known, this study was based on control region sequences and provided the first evaluation of the genetic signature of 264 individuals of P. minor from 11 populations along the coasts of China and Malaysia. The results indicate high genetic haplotype diversity and low nucleotide diversity in this species. Additionally, two differentiated haplotype lineages were identified in the P.minor populations. However, phylogenetic structures corresponding to the geographical locations were unable to be established. Analysis of molecular variance identified a vast majority of the genetic variation occurring within populations. F-statistic test value(FST) of pairwise indicated that great differences existed between the Chinese and Malaysian P. minor populations. For the Chinese populations, the genetic differences were insignificant with the exception of the Xiamen population, which is a marginal population. During the late Pleistocene, a population expansion of P. minor occurred. These expanded populations originated from the glacial refugium in the South China Sea and then rapidly occupied and adapted to their new habitat. The results of this study provide genetic information for ensuring the protection and management of P. minor resources.  相似文献

大眼金枪鱼是世界最重要的渔业资源之一,经济价值较高,捕捞压力的加大使中部太平洋大眼金枪鱼过度捕捞程度愈发严重。开展种群遗传结构研究将为大眼金枪鱼资源的可持续利用与开发提供科学依据。本文以取自中西太平洋和中东太平洋共182尾大眼金枪鱼个体为研究对象,分析研究其线粒体DNA控制区第一个高变区(the first hypervariable region,HVR-1)457bp的序列,共发现115个变异位点,定义了178种单倍型。序列多样性分析结果显示8个采样点核苷酸多样性在0.03074-0.04362间,单倍型多样性在各个采样点都较高,变动范围在0.996-1.000之间;分子方差分析显示99.97%的遗传变异性来自于种群内;群体间的高基因交流值Nm和低分化指数Fst揭示中东太平洋与中西太平洋群体间基因交流频繁,不存在显著的遗传分化。  相似文献

Our knowledge of deep-sea biodiversity is based almost entirely on morphological distinctions at the species level. Here, we use haplotype variations in the mitochondrial 16S ribosomal gene to assess biodiversity at the genome level in four deep-sea molluscan morphospecies. Genetic divergence levels among populations of the morphospecies fall within the range of interspecific divergence found in coastal marine and aquatic molluscan genera. Results indicate a rich population structure at the genetic level in deep-sea mollusks, and suggest the possibility that some seemingly coherent morphospecies are composed of cryptic species.  相似文献

The present investigation focuses on population structure analysis of the purple sea urchin Paracentrotus lividus across the African Mediterranean coast, with the main aim of assessing the influence of the Siculo-Tunisian Strait on gene flow disruption in this highly dispersive echinoid species. For this purpose, patterns of morphological and genetic variation were assessed among its populations from the western and eastern Mediterranean coasts. A total of 302 specimens from seven Tunisian sites were collected and examined for morphometric variability at twelve morphometric traits. Concordant results, inferred from CDA (canonical discriminant analyses), pairwise NPMANOVA (non parametric multivariate analysis of variance) comparisons and MDS (multidimensional scaling) plot, unveiled significant inter-population differences in the measured traits among the studied populations. Furthermore, the combined use of the one way ANOSIM (analysis of similarities) and the Discriminant/Hotelling analysis allowed unravelling two morphologically differentiated groups assigned to both western and eastern Mediterranean basins. The SIMPER (similarity percentages) routine analysis showed that total dry weight, test diameter and spine length were major contributors to the morphometric separation between locations and between groups. Pattern of phenotypic divergence discerned in P. lividus across the Siculo-Tunisian Strait is interestingly in congruence with that inferred from the genetic investigation of the purple sea urchin populations from the same region based on the analysis of the mtDNA COI (cytochrome oxidase I) gene in 314 specimens from nineteen locations covering a wider geographic transect, streching westward to the Algerian coast and eastward to the Libyan littoral. The specific haplotypic composition characterizing each Mediterranean basin, as inferred from the minimum spanning network, confirmed the geographic partioning of genetic variation, as revealed by F-statistics and AMOVA (analysis of molecular variance) analyses, yielding significant genetic differentiation between eastern and western Mediterranean populations. The newly detected phylogeographic patterns, observed for the first time in P. lividus throughout the explored distribution range, suggest the involvement of different biotic and abiotic processes in shaping such variation, and provide evidence that a large and geographically exhaustive dataset is necessary to unveil phylogeographic structure within widespread marine species, previously cathegorized as panmictic in part of their distribution range.  相似文献

Studies focusing on the effect of invasive species on the genetic diversity of native marine invertebrates remain scant. Here we report diversity among French populations of the intertidal gastropod Ocenebra erinacea (Linnaeus, 1758) sampled in the presence and absence of the invasive Ocenebra inornata (Recluz, 1851). Between 1999 and 2004, a total of 352 individuals of O. erinacea was collected from 15 sites (five of which had the invasive present) and was genotyped at the mitochondrial locus Cytochrome Oxidase 1 (cox1). No statistical difference was observed between polymorphism levels recorded within native populations exposed to the invasive, compared with populations sampled in the absence of O. inornata. No sign of native population decline was detected in response to the invader. While significant shifts in native O. erinacea population sizes have previously been reported in the literature, genetic effects may take longer to accumulate, or may be undetectable without a larger panel of genetic markers. By contrast, large genetic distances and significant population differentiation were recorded between Atlantic and Mediterranean O. erinacea samples, suggesting that these populations have distinct evolutionary histories. Comparison of genetic divergence within the closely related genus Nucella suggests that the Atlantic populations of O. erinacea and those from Thau Lagoon in the Mediterranean may belong to different species or subspecies.  相似文献

The loggerhead turtle, Caretta caretta, is a highly migratory species with a complex life cycle that involves a series of ontogenetic habitat shifts and migrations. Understanding the links amongst nesting populations and foraging habitats is essential for the effective management of the species. Here we used mixed stock analysis to examine the natal origin of loggerhead turtles foraging on the North African continental shelf off Tunisia, one of the most important Mediterranean neritic habitats. An 815‐bp fragment of the mitochondrial DNA control region was sequenced from 107 individuals sampled from 2007 to 2009. No temporal variation in haplotype frequencies was detected. Juveniles (n = 87) and adults (n = 23) exhibited weak but significant genetic differentiation that resulted in different stock compositions. Libya was the main source population but the proportion of turtles from this rookery was higher in adults (median = 80%) than in juveniles (median = 35%). Western Greece was the second most important contributing population. Juvenile stock composition derived from mixed stock analysis and the estimates produced by numerical simulation of hatchling dispersion in the Mediterranean Sea were significantly correlated, supporting the recent theory that loggerheads imprint on possible future neritic habitats during the initial phase of their life. This association was not significant for adults, suggesting that other factors contribute to shaping their distribution. Overall, our results show that human activities on the South Tunisian continental shelf pose an immediate threat to the survival of the Libyan rookery.  相似文献

The skunk clownfish (Amphiprion akallopisos) has a disjunct distribution, occurring in the Eastern Indian Ocean (EIO) and the Western Indian Ocean (WIO), separated by several thousands of kilometres. Information on connectivity of marine species is very important for the correct spacing of marine protected areas, a powerful instrument for the protection of coral reefs. The population genetic structure of A. akallopisos was analysed in order to investigate connectivity amongst populations and to explain the disjunct distribution of the species. A fragment of the mitochondrial control region was used to investigate the genetic population structure. Fin clips were collected from 263 individuals at 14 sites in the WIO and three sites in the EIO. The obtained DNA sequences were used to calculate genetic diversity, evaluate demographic history and to construct a haplotype network. An analysis of molecular variance (AMOVA) was conducted to evaluate the significance of the observed genetic population structure. None of the identified 69 haplotypes was shared between the WIO and EIO. Haplotype as well as nucleotide diversity was considerably higher in the EIO than in the WIO. Significant genetic population structure was revealed by an AMOVA with an overall φst‐value of 0.28 (P < 0.001) in the Indian Ocean. The overall AMOVA (φst = ?0.00652) was not significant in the EIO, but was significant in the WIO (φst = 0.016; P < 0.01). Demographic analysis indicated population expansion in the EIO and WIO. Population genetic analysis revealed highly restricted gene flow between the EIO and WIO. Genetic diversity was much higher in the EIO than in the WIO, suggesting that the EIO is the geographical origin of the species. Given the large distance between the disjunct populations and the short pelagic larval duration, long‐distance dispersal is rather unlikely. A stepping stone model involving islands in the Central Indian Ocean is a more likely scenario for colonization of the WIO.  相似文献

The small yellow croaker (Larimichthys polyactis) belongs to the family Sciaenidae, which is an offshore warm fish species and widely distributed in the western Pacific. In this study, the variation of genetic diversity and genetic differentiation among L. polyactis populations was analyzed by mitochondrial DNA control region. A total of 110 polymorphic sites were checked, which defined 134 haplotypes. High level of haplotype diversity (h=0.993±0.002) was detected in the examined range. Population genetic structure analyse (analysis of molecular variance, Fst) showed there were high gene flow among L. polyactis populations. The result showed that there were relatively high genetic diversity and low genetic differentiation among the Yellow Sea and the East China Sea populations, which can be attributed to diverse habitats, wide distribution range and high mutation rate of control region. Using phylogenetic methods, coalescent analyses (neutrality tests, mismatch distribution analysis, Bayesian skyline analyses) and molecular dating interpreted in conjunction with paleoclimatic and physiographic evidence, we inferred that the genetic make-up of extant populations of L. polyactis was shaped by Pleistocene environmental impacts on the historical demography of this species. Besides, relatively constant genetic diversity and larger effective population size were detected in recent L. polyactis population. The result showed that the fishing policy certainly, such as the summer closed fishing, played a role in protecting resources of L. polyactis. This study can offer a wealth of biological novelties which indicates genetic structure of L. polyactis population and provides the foundation for resources protection and policy setting.  相似文献

竹荚鱼(Trachurus japonicus)是中国近海主捕鱼种之一, 在海洋食物网中扮演了重要角色, 然而环境污染和过度捕捞导致其出现种群数量衰退以及个体趋于小型化等现象。为了解中国近海竹荚鱼的种群遗传格局, 文章以线粒体DNA控制区为遗传标记研究了东海大陆架、福建近海和南海北部湾竹荚鱼群体的遗传结构以及种群历史动态。结果表明, 中国近海竹荚鱼整体呈现高单倍型多态性(Hd=0.998±0.001)和高核苷酸多态性(π=0.01259±0.00041)的遗传多样性特征。单倍型网络图呈现为星形辐射状的单一谱系, 利用最大似然法构建的系统进化树也未发现谱系分化。不同海区地理群体的分子方差分析显示东海群体和南海北部湾群体间无遗传分化, 遗传变异主要来源于群体内部(99.39%)。中性检验和核苷酸歧点分布分析结果暗示各海区竹荚鱼群体(东海、南海北部湾)以及整个群体均经历过近期的种群扩张。中国近海竹荚鱼群体呈现为遗传均匀的种群结构, 可以作为一个单一的种群加以管理, 人类高强度捕捞压力尚未影响其种群恢复潜力。  相似文献

The identification of boundaries of genetic demes is one of the major goals for fishery management, and few Mediterranean commercial species have not been studied from a genetic point of view yet. The deep-water rose shrimp Parapenaeus longirostris (Lucas, 1846) is one of the most important components of commercial landings in Mediterranean, its fishery aspects have received much attention, regrettably without any concern for the genetic architecture of its populations. The population structure in the central and eastern Mediterranean Sea (captures from six Italian and two Greek landings) has been analysed on the basis of surveys carried out with mitochondrial and AFLP markers. Data revealed the presence of a gradual discrepancy along a west–east axis. This species, occurring mainly at a depth of between 100 and 400 m, is not strongly confined in isolated demes, but it demonstrates an ‘Isolation By Distance’ model, within the Mediterranean Sea, which includes geographical areas with a some degree of isolation. The role of hydrodynamic forces, such as currents, water fronts, is discussed; and a further evidence of the ‘Levantine isolation’ within Mediterranean basin is shown.  相似文献

遗传多样性和群体遗传结构是研究群体动态变化的重要内容, 也是种质资源评估与保护的基础。日本鳀(Engraulis japonicus)是我国东部近海的重要鱼种, 具有重要的生态价值和经济价值。文章利用线粒体控制区全序列分析了黄海海域4个地理群体(北黄海北部、北黄海南部、南黄海北部和南黄海中部)日本鳀的遗传多样性、种群遗传结构和历史动态变化。结果显示, 131个样品检测到了126个单倍型, 且4个群体的单倍型多样性均很高, 其中北黄海南部群体的最低(0.995±0.009), 南黄海中部群体的最高(1.000±0.014)。而核苷酸多样性均较低, 为0.010±0.005 ~ 0.011±0.006。主成分判别分析(DAPC)和遗传分化系数Fst表明4个群体无明显的群体分化现象, 群体间的遗传同质性水平高, 分子方差分析(AMOVA)也显示分子变异基本来自于群体内, 并且没有明显的群体遗传结构。贝叶斯系统发育树分析发现, 黄海日本鳀有2个谱系, 谱系1和谱系2的分化时间为0.701Ma前, 可以追溯到更新世期间; 进一步中性检验和核苷酸错配分布分析表明这2个谱系可能发生过群体扩张。贝叶斯天际线图则显示黄海鳀鱼的有效群体数量在0.150Ma前发生了明显的下降。  相似文献

带鱼(Trichiurusjaponicus)是广泛分布于东亚大陆架海域的暖温性近底层经济鱼类,也是东海区最重要的海洋渔业捕捞对象。然而,目前的研究报道对东海近岸带鱼群体遗传变异特性认识不足,不利于其种群的遗传资源保护和管理。本研究利用线粒体控制区序列对东海近岸带鱼6个群体191个个体的遗传多样性、遗传分化和历史动态进行分析。在577 bp长的控制区序列中共检测到70个多态位点,定义了121个单倍型。群体总的单倍型多样性较高(0.9911),但总的核苷酸多样性较低(0.0092),群体间遗传多样性水平差异较小。单倍型遗传学关系、Fst值和分子方差分析结果均表明群体间的遗传分化不显著,存在广泛的基因交流。历史动态分析结果表明东海近岸带鱼群体在更新世中晚期可能经历了瓶颈效应和随后的群体快速扩张,这是导致群体遗传多样性较低的主要原因。带鱼较强的扩散能力、洄游行为、海洋环流以及近期的群体扩张可能是造成东海近岸带鱼缺乏显著的系统地理种群结构的原因。研究结果提示,在线粒体DNA水平上,东海近岸带鱼群体是一个随机交配的种群,在遗传资源管理上可作为一个单元进行管理。  相似文献

测定了福建近海鮐鱼(Scomber japonicus)2个群体共62尾个体的线粒体DNA(mtDNA)控制区序列,探讨了闽东、闽南群体的遗传结构和遗传多样性.获得长度为864 bp的控制区全序列,在所分析的62个样本中,共检测到35个变异位点,定义了36个单倍型,平均单倍型多样性(h)为0.960,核苷酸多样性(π)为0.009 85,核苷酸差异数(K)为8.508,提示鮐鱼是一个遗传多样性水平较高的稳定的大种群.构建的单倍型邻接关系树和单倍型网络图均没有表现出明显的地理分布特征.分子方差分析(AMOVA)表明,遗传变异全部存在于群体内个体间,2个群体间具有相似的遗传结构.群体间和群体内的Kimura双参数遗传距离均为0.01.Tajima’s D中性检验及核苷酸不配对分析暗示鮐鱼是一个平衡的大种群,mtDNA控制区符合中性理论进化.结果显示,福建近海鮐鱼遗传多样性较高,闽东、闽南群体间不存在显著的遗传分化.扩散能力、种群大小、栖息地环境和台湾海峡环流促进了鮐鱼2个群体间频繁的基因交流,可能是闽东群体和闽南群体具有相似遗传结构的重要原因.  相似文献

The genetic diversity and variation of three pseudo‐species of the commercially important Indian conch Turbinella pyrum from the southeast coast of India were studied. A total of 88 individuals was genotyped at 12 loci and differences in the genetic diversity among genetic groups were correlated with known population histories. The study identified 535 alleles and all the studied loci were highly polymorphic. The number of alleles ranged between four and 29 with a global mean of 14.861. The global means of the observed and expected heterozygosities were 0.774 and 0.891, respectively. The estimated within‐population inbreeding value (FIS = 0.131) indicated a shortfall of heterozygosity in the populations. An analysis of molecular variance showed that 5% of the total variation was due to differences between genetic groups. The Bayesian approach revealed strong distinctiveness in the three genetic groups studied. Overall microsatellite analysis revealed less genetic diversity in all studied genetic groups and significant genetic variation among the three pseudo‐species. The study highlights the significant distinctiveness of the pseudo‐species of T. pyrum and the need for appropriate conservation efforts in order to prevent further losses of their genetic diversity.  相似文献

本研究通过对线粒体控制区序列进行分析的技术手段,对中国宁德(ND)、厦门(XM)、漳浦(ZP)、南澳岛(NAD)、湛江(ZJ)、海口(HK)与北海(BH)的7个野生黄鳍棘鲷(Acanthopagrus latus)群体的遗传多样性和遗传分化进行比较分析。结果表明:中国东南沿海的野生黄鳍棘鲷群体呈现出中等以上的遗传多样性特征,48个黄鳍棘鲷样品的控制区序列长度为580 bp,单倍型数目为44个,总体的单倍型多样性指数(Hd)和核苷酸多样性指数(Pi)分别为0.996和0.017 30。7个野生黄鳍棘鲷群体间的遗传分化程度较低,各群体间的遗传距离为0.010 28~0.029 87。群体间的遗传分化系数(FST)为-0.068 41~0.545 86,北海群体和其他群体间存在一定程度的遗传分化。AMOVA分析显示群体内的遗传变异占比为83.34%,大部分遗传变异发生在组群内;但北海群体与其他6个群体分为两个组群后,组群间的遗传变异占比为42.66%,两个组群间存在较大程度的遗传变异。基于Kimrua距离法构建的系统进化树中显示北海群体聚为一个分支,另外6个群体聚为一支。基于TCS network构建的单倍型网络图中44个单倍型混杂在一起,未按照水系格局和地理距离进行分布,表明黄鳍棘鲷群体间未形成多个单系群。本研究可为中国东南沿海野生黄鳍棘鲷群体的种质资源利用和保护提供科学依据。  相似文献

Molecular population genetic analysis has provided evidence that the copepod, Calanus finmarchicus, of the Labrador Current, Gulf of St Lawrence, Scotian Shelf, Gulf of Maine, and Georges Bank constitute a single, interbreeding population. The DNA sequence of a 350 base pair portion of the mitochondrial large subunit (16S) ribosomal RNA (rRNA) gene was determined for a total of 72 individuals collected in 1992, and 110 individuals collected in 1993 from these regions. There was significant heterogeneity in haplotype frequencies among the samples collected in 1992, but this heterogeneity did not resolve into regional patterns. The only regional differences seen were between pooled samples of the western N. Atlantic and those of the Norwegian Sea. There were no significant differences in haplotype frequencies among the samples collected in 1993, and fewer haplotypes were observed in these samples. Intraspecific molecular variation was typical of other marine species: there were 29 haplotypes among the 182 individuals sequenced. The frequency distribution of the haplotypes was highly skewed: 128 individuals shared one haplotype and 19 individuals were unique. There were 24 variable sites among the 350 bases sequenced; estimated nucleotide diversity was 0.0042. The genetic character of C. finmarchicus populations in the western N. Atlantic was stable over time in that three of the haplotypes (including the most abundant) occurred in both 1992 and 1993. However, haplotype frequencies differed significantly between the two years. The lack of regional structure in the 1992 samples and the genetic homogeneity of samples collected in 1993 across the domain from the Labrador Current to the Gulf of St Lawrence to Georges Bank and the Gulf of Maine indicated that there is significant gene flow across this region. The persistent genetic pattern suggests that the Gulf of St Lawrence may be an important source region for recruitment of C. finmarchicus to Georges Bank. Determination of zooplankton dispersal patterns within high gene flow species will provide information that may not be determined by conventional oceanographic analyses.  相似文献

花斑蛇鲻(Saurida undosquamis)是一种重要的底层经济鱼类, 本研究利用线粒体控制区(D-loop区)序列分析了中国近海分布的花斑蛇鲻的遗传结构和遗传多样性, 一共测定了6个地理群体129尾样本的D-loop区全序列。结果显示, 全长为921bp的序列包含71个多态性位点, 共检测到101个单倍型。花斑蛇鲻总体呈现很高的单倍型多样性(0.9873 ± 0.0048)和较低的核苷酸多样性(0.0132 ± 0.0067)的特征。基于邻接法构建的单倍型系统发育树的拓扑结构很浅, 没有形成分化明显的支系。单倍型在各个地理群体中的分布呈分散交叉状态, 表明地理群体间没有显著的遗传分化。6个群体的分子方差分析显示, 花斑蛇鲻绝大部分的遗传变异(99.87%)来源于群体内的个体之间, 而群体间的变异仅占0.13%。大部分地理群体之间的遗传分化指数(FST)均很小, 揭示了群体间的基因交流很频繁, 存在高度的遗传同质性。这些研究结果表明中国近海的花斑蛇鲻遗传多样性丰富, 没有明显的遗传分化, 是一个随机交配群, 可以作为同一个渔业单元来管理。  相似文献
